Genome-wide Scan of Archaic Hominin Introgressions in Eurasians Reveals Complex Admixture History

Introgressions from Neanderthals and Denisovans were detected in modern humans. Introgressions from other archaic hominins were also implicated, however, identification of which poses a great technical challenge. Here, we introduced an approach in identifying introgressions from all possible archaic hominins in Eurasian genomes, without referring to archaic hominin sequences. We focused on mutations emerged in archaic hominins after their divergence from modern humans (denoted as archaic-specific mutations), and identified introgressive segments which showed significant enrichment of archaic-specific mutations over the rest of the genome. Furthermore, boundaries of introgressions were identified using a dynamic programming approach to partition whole genome into segments which contained different levels of archaic-specific mutations. We found that detected introgressions shared more archaic-specific mutations with Altai Neanderthal than they shared with Denisovan, and 60.3% of archaic hominin introgressions were from Neanderthals. Furthermore, we detected more introgressions from two unknown archaic hominins whom diverged with modern humans approximately 859 and 3,464 thousand years ago. The latter unknown archaic hominin contributed to the genomes of the common ancestors of modern humans and Neanderthals. In total, archaic hominin introgressions comprised 2.4% of Eurasian genomes. Above results suggested a complex admixture history among hominins. The proposed approach could also facilitate admixture research across species.

Scalar-Tensor Anti-Cross-Correlation does not Help to Reconcile the Tension between BICEP2 and Planck

We examine the recent proposal [1] that the anti-cross-correlation of the scalar and tensor primordial fluctuations reconciles the tension between BICEP2 and Planck observations. We show that unfortunately the contribution from the scalar-tensor correlation to the CMB temperature power spectrum vanishes once summed over the angular mode $m$ so the tension between BICEP2 and Planck can not be reconciled. The reason is that one has to use the spin-weighted spherical harmonics when projecting fields with nonzero spins into the CMB sky. These nonzero spin-weighted spherical harmonics are subject to orthogonality conditions when summed over the angular direction and thus the desired cross-correlation between the scalar and tensor perturbations in CMB map vanishes.

A Thermal Harmonic Field Description of Phase Transition: The Alternative Approach to the Landau Theory

The study of critical phenomena and phase transitions is an important part of modern condensed matter physics. In this regard, the phenomenological Landau theory has been extraordinarily useful. Hereby we present an alternative theoretical description to the Landau theory for a system under phase transition, based on a priori assumption that the macroscopic system is made of the thermal mixing among multi harmonics each of them can be distinguished by crystal orientation, polar direction, magnetic direction, or even momentum etc. Our theory naturally gives rise to a long range field and is able to account for both the type of lattice and the spatial dimensionality, in addition to that the excess free energy is referenced to the low temperature structure together with the positive excess entropy. The improvements over the Landau theory are demonstrated using ferroelectric-paraelectric system of PbTiO3 on its phase transition and associated thermodynamic behaviors.

Interference Channels with Half-Duplex Source Cooperation

The performance gain by allowing half-duplex source cooperation is studied for Gaussian interference channels. The source cooperation is {\em in-band}, meaning that each source can listen to the other source's transmission, but there is no independent (or orthogonal) channel between the sources. The half-duplex constraint supposes that at each time instant the sources can either transmit or listen, but not do both. Our main result is a characterization of the sum capacity when the cooperation is bidirectional and the channel gains are symmetric. With unidirectional cooperation, we essentially have a cognitive radio channel. By requiring the primary to achieve a rate close to its link capacity, the best possible rate for the secondary is characterized within a constant. Novel inner and outer bounds are derived as part of these characterizations.

Latent Tree Models and Approximate Inference in Bayesian Networks

We propose a novel method for approximate inference in Bayesian networks (BNs). The idea is to sample data from a BN, learn a latent tree model (LTM) from the data offline, and when online, make inference with the LTM instead of the original BN. Because LTMs are tree-structured, inference takes linear time. In the meantime, they can represent complex relationship among leaf nodes and hence the approximation accuracy is often good. Empirical evidence shows that our method can achieve good approximation accuracy at low online computational cost.

Non-Ising Character of a Ferroelectric Wall Arises from a Flexoelectric Effect

Using the classic ferroelectric BaTiO$_3$ as an example, we show that the 180 degree ferroelectric domain wall, long considered to be of Ising-type and charge neural, contains both Bloch and Neel type polarization components, and is thus charged. The bound charge density at the wall may reach as high as 10$^6$~10$^7$ Cm$^{-3}$. It is demonstrated that the flexoelectric effect arising from stress inhomogeneity is responsible for the additional Bloch and Neel polarization components. The magnitudes of these additional components are determined by the competing depolarization and flexoelectric fields.

A no-go theorem for generalized vector Galileons on flat spacetime

We explore the possibility for generalized electromagnetism on flat spacetime. For a single copy of $U(1)$ gauge theory, we show that the Galileon-type generalization of electromagnetism is forbidden. Given that the equations of motion for the vector field are gauge invariant and Lorentz invariant, follow from an action and contain no more than second derivative on $A_μ$, the equations of motion are at most linear with respect to second derivative of $A_μ$.

Pocket doping method on Improving the Performance of Graphene Nanoribbons Tunneling FET

A tunneling field effect transistor based on armchair graphene nanoribbons is studied using ballistic quantum transport simulation based on 3D real space nonequilibrium Green's function formalism. By introducing a pocket doping region near the source, the performance of GNRs TFET is improved in terms of larger on current and steeper subthreshold swings compared to conventional tunneling FET. It is also found that pocket region introduces two interesting features. By increasing the pocket length the ambipolar can be effectively suppressed. Furthermore, there is negative trans-conductance at negative gate voltage due to resonance.

Improved Performance of Tunneling FET Based on Hetero Graphene Nanoribbons

A heterojunction tunneling field effect transistor based on armchair graphene nanoribbons is proposed and studied using ballistic quantum transport simulation based on 3D real space nonequilibrium Green's function formalism. By using low band gap nanoribbons as the source/drain material, the hetero- structure shows better performance including higher on current, lower off current, and improved steep subthreshold swings compared with homostructure. It is also found the device performance greatly depends on the source/drain dopping density. High doping density leads to fewer density states in the source and degrades the device performance.

Exploration in Interactive Personalized Music Recommendation: A Reinforcement Learning Approach

Current music recommender systems typically act in a greedy fashion by recommending songs with the highest user ratings. Greedy recommendation, however, is suboptimal over the long term: it does not actively gather information on user preferences and fails to recommend novel songs that are potentially interesting. A successful recommender system must balance the needs to explore user preferences and to exploit this information for recommendation. This paper presents a new approach to music recommendation by formulating this exploration-exploitation trade-off as a reinforcement learning task called the multi-armed bandit. To learn user preferences, it uses a Bayesian model, which accounts for both audio content and the novelty of recommendations. A piecewise-linear approximation to the model and a variational inference algorithm are employed to speed up Bayesian inference. One additional benefit of our approach is a single unified model for both music recommendation and playlist generation. Both simulation results and a user study indicate strong potential for the new approach.

Y Chromosomes of 40% Chinese Are Descendants of Three Neolithic Super-grandfathers

Demographic change of human populations is one of the central questions for delving into the past of human beings. To identify major population expansions related to male lineages, we sequenced 78 East Asian Y chromosomes at 3.9 Mbp of the non-recombining region (NRY), discovered >4,000 new SNPs, and identified many new clades. The relative divergence dates can be estimated much more precisely using molecular clock. We found that all the Paleolithic divergences were binary; however, three strong star-like Neolithic expansions at ~6 kya (thousand years ago) (assuming a constant substitution rate of 1e-9/bp/year) indicates that ~40% of modern Chinese are patrilineal descendants of only three super-grandfathers at that time. This observation suggests that the main patrilineal expansion in China occurred in the Neolithic Era and might be related to the development of agriculture.

Position Space CMB Anomalies from Multi-Stream Inflation

Temporary domain walls are produced during the bifurcation era of multi-stream inflation. The observational effects from such a domain wall to spectator field perturbations are calculated, and we expect the inflationary perturbations share similarities with the case of spectator field. A domain wall induces a preferred direction in the sky, affecting the angular distribution of perturbations. A correlated suppression of multipoles together with an alignment of multipole moments on the preferred direction are generated. Other observational aspects of multi-stream inflation, including hemispherical asymmetry and cold spot are also briefly reviewed.

Parallel machine scheduling with step deteriorating jobs and setup times by a hybrid discrete cuckoo search algorithm

This article considers the parallel machine scheduling problem with step-deteriorating jobs and sequence-dependent setup times. The objective is to minimize the total tardiness by determining the allocation and sequence of jobs on identical parallel machines. In this problem, the processing time of each job is a step function dependent upon its starting time. An individual extended time is penalized when the starting time of a job is later than a specific deterioration date. The possibility of deterioration of a job makes the parallel machine scheduling problem more challenging than ordinary ones. A mixed integer programming model for the optimal solution is derived. Due to its NP-hard nature, a hybrid discrete cuckoo search algorithm is proposed to solve this problem. In order to generate a good initial swarm, a modified heuristic named the MBHG is incorporated into the initialization of population. Several discrete operators are proposed in the random walk of Lévy Flights and the crossover search. Moreover, a local search procedure based on variable neighborhood descent is integrated into the algorithm as a hybrid strategy in order to improve the quality of elite solutions. Computational experiments are executed on two sets of randomly generated test instances. The results show that the proposed hybrid algorithm can yield better solutions in comparison with the commercial solver CPLEX with one hour time limit, discrete cuckoo search algorithm and the existing variable neighborhood search algorithm.

A general variable neighborhood search for single-machine total tardiness scheduling problem with step-deteriorating jobs

In this article, we study a single-machine scheduling problem of minimizing the total tardiness for a set of independent jobs. The processing time of a job is modeled as a step function of its starting time and a specific deteriorating date. A mixed integer programming model was applied to the problem and validated. Since the problem is known to be NP-hard, we proposed a heuristic named simple weighted search procedure (SWSP) and a general variable neighborhood search algorithm (GVNS). A perturbation procedure with 3-opt is embedded within the GVNS process in order to explore broader spaces. Extensive numerical experiments are carried out on some randomly generated test instances so as to investigate the performance of the proposed algorithms. By comparing to the results of the CPLEX optimization solver, the heuristic SWSP and the standard variable neighborhood search, it is shown that the proposed GVNS algorithm can provide better solutions within a reasonable running time.

A hybrid generalized extremal optimization algorithm for the quay crane scheduling problem with interference constraints

The quay crane scheduling problem (QCSP) determines the handling sequence of tasks at ship bays by a set of cranes assigned to a container vessel such that the vessel's service time is minimized. A number of heuristics or meta-heuristics have been proposed to obtain the near-optimal solutions to overcome the NP-hardness of the problem. In this article, the idea of generalized extremal optimization (GEO) is adapted to solve the QCSP with respect to various interference constraints. The resulted GEO is termed as the modified GEO. A randomized searching method for neighboring task-to-QC assignments to an incumbent task-to-QC assignment is developed in executing the modified GEO. In addition, a unidirectional search decoding scheme is employed to transform a task-to-QC assignment to an active quay crane schedule. The effectiveness of the developed GEO is tested on a suite of benchmark problems introduced by \citet{KimPark2004}. Compared with other well known existing approaches, the experiment results show that the proposed modified GEO is capable of obtaining the optimal or near-optimal solution in reasonable time, especially for large-sized problems.

The limit to rarefaction wave with vacuum for 1D compressible fluids with temperature-dependent viscosities

In this paper we study the zero dissipation limit of the one-dimensional full compressible Navier-Stokes(CNS) equations with temperature-dependent viscosity and heat-conduction coefficient. It is proved that given a rarefaction wave with one-side vacuum state to the full compressible Euler equations, we can construct a sequence of solutions to the full CNS equations which converge to the above rarefaction wave with vacuum as the viscosity and the heat conduction coefficient tend to zero. Moreover, the uniform convergence rate is obtained. The main difficulty in our proof lies in the degeneracies of the density, the temperature and the temperature-dependent viscosities at the vacuum region in the zero dissipation limit.

Isoperimetric inequality, $Q$-curvature and $A_p$ weights

A well known question in differential geometry is to control the constant in isoperimetric inequality by intrinsic curvature conditions. In dimension 2, the constant can be controlled by the integral of the positive part of the Gaussian curvature. In this paper, we showed that on simply connected conformal flat manifolds of higher dimensions, the role of the Gaussian curvature can be replaced by the Branson $Q$- curvature. We achieve this by exploring the relationship between $A_p$ weights and integrals of the Q-curvature.
