CDENPROP: Transition matrix elements involving continuum states

Transition matrix elements between electronic states where one electron can be in the continuum are required for a wide range of applications of the molecular R-matrix method. These include photoionization, photorecombination and photodetachment; electron-molecule scattering and photon-induced processes in the presence of an external D.C. field, and time-dependent R-matrix approaches to study the effect of the exposure of molecules to strong laser fields. We present a new algorithm, implemented as a module (CDENPROP) in the UKRmol electron-molecule scattering code suite.

Vibrational Spectroscopy of Methyl benzoate

Methyl benzoate (MB) is studied as a model compound for the development of new IR pulse schemes with possible applicability to biomolecules. Anharmonic vibrational modes of MB are calculated on different level (MP2, SCS, CCSD(T) with varying basis sets) ab-initio PESs using the vibrational self-consistent field (VSCF) method and its correlation corrected extensions. Dual level schemes, combining different quantum chemical methods for diagonal and coupling potentials, are systematically studied and applied successfully to reduce the computational cost. Isotopic substitution of β-hydrogen by deuterium is studied to obtain a better understanding of the molecular vibrational coupling topology.

Optical control of cardiac cell excitability based on two-photon infrared absorption of AzoTAB

Recent studies of AzoTAB activity in excitable cell cultures have shown that this substance is able to control excitability depending on isomer, cis or trans, predominating in the cellular membrane. Control of isomerization can be performed noninvasively by UV-visual radiation. At the same time it is well-known that azobenezenes can be effectively transformed from one isomer into another by two-photon absorption. Current work is devoted to the study of trans-AzoTAB two-photon transformation in aqueous solution and inside primal neonatal contractive rat cardiomyocytes. In accordance with results obtained Azo-TAB can be used as a probe for two-photon optical control of cardiac excitability.

External Source Method for Kubo-Transformed Quantum Correlation Functions

We revisit the external source method for Kubo-transformed quantum correlation functions recently proposed by Krishna and Voth. We derive an exact formula and show that the Krishna-Voth formula can be derived as an approximation of our formula. Some properties of this approximation are clarified through a model calculation of the position autocorrelation function for a one-dimensional harmonic oscillator. A key observation is that the Krishna-Voth correlation function has a term which behaves as the secular term in perturbation theory.

From building blocks of proteins to drugs: A quantum chemical study on structure-property relationships of phenylalanine, tyrosine and dopa

Density functional theory and ab initio methods have been employed to address the impacts of hydroxyl (OH) group substitutions on the physico-chemical properties of levodopa (or L-dopa) against the natural amino acids, phenylalanine and tyrosine. L-dopa, which is an important therapeutic drug for Parkinson's disease, shares structural homology with the amino acids, whose structures differ only by OH substitutions in their phenyl side chains. It is revealed that the backbone geometries of the aromatic molecules do not show apparent OH-dependent differences; however, their other molecular-level properties, such as molecular dipole moment, electronic properties and aromaticity, change significantly. The core binding energy spectra indicate that the atom sites that undergo modifications exhibit large energy shifts, so as to accommodate the changes in the intra-molecular chemical environment of the molecules. The binding energies of the modified C 1s sites in the molecules shift as much as 1.8 eV, whereas the electronic changes in their O 1s spectra happen in the higher energy region (ca. 536 eV). The valence spectra provide enhanced insights on the reactivity and chemical properties of the aromatic molecules. The impacts of OH moieties on the valence spectra are predominantly focussed in the energy band<16 eV, where the frontier molecular orbitals display much reorganization and energy shifts from the amino acids to L-dopa. Of the three molecules, L-dopa also has the least HOMO-LUMO energy gap, which can readily explain its proactivity as a drug compound. Furthermore, the nuclear independent chemical shift calculations suggest that L-dopa also has more aromaticity features than those of the amino acids. The OH groups, therefore, play a more prominent role in shaping the physico-chemical properties of L-dopa, which significantly improve its drug potency.

Ion-atom hybrid systems

The study of interactions between simultaneously trapped cold ions and atoms has emerged as a new research direction in recent years. The development of ion-atom hybrid experiments has paved the way for investigating elastic, inelastic and reactive collisions between these species at very low temperatures, for exploring new cooling mechanisms of ions by atoms and for implementing new hybrid quantum systems. The present lecture reviews experimental methods, recent results and upcoming developments in this emerging field.

Multiwavelength Raman spectroscopy analysis of a large sampling of disordered carbons extracted from the Tore Supra tokamak

Disordered carbon often exhibit a complex Raman spectrum, with four to six components. Here, a large variety of disordered carbons, forming a collection of samples with a great variety of structures, are analysed using multi-wavelength Raman microscopy (325.0, 514.5, 785.0 nm). They allow us to extend Raman behaviour known for nano-crystalline graphite to amorphous carbons, (dependence with the excitation wavelength) and other known for amorphous carbons to nano-crystalline graphite, (differentiation of the smallest cluster size probed using different excitation wavelengths). Experimental spectra were compared to simulated spectra, built using known laws, to evidence a new source of broadening.

Excitation transfer pathways in excitonic aggregates revealed by the stochastic Schrödinger equation

We derive the stochastic Schrödinger equation for the system wave vector and use it to describe the excitation energy transfer dynamics in molecular aggregates. We suggest a quantum-measurement based method of estimating the excitation transfer time. Adequacy of the proposed approach is demonstrated by performing calculations on a model system. The theory is then applied to study the excitation transfer dynamics in a photosynthetic pigment-protein Fenna-Matthews-Olson (FMO) aggregate using both the Debye spectral density and the spectral density obtained from earlier molecular dynamics simulations containing strong vibrational high-frequency modes. The obtained results show that the excitation transfer times in the FMO system are affected by the presence of the vibrational modes, however the transfer pathways remain the same.

A Hydrazone-based Covalent Organic Framework for Photocatalytic Hydrogen Production

Covalent organic frameworks (COFs) have recently emerged as a new generation of porous polymers combining molecular functionality with the robustness and structural definition of crystalline solids. Drawing on the recent development of tailor-made semiconducting COFs, we here report on a new COF capable of visible-light driven hydrogen generation. The COF is based on hydrazone-linked functionalized triazine and phenyl building blocks and adopts a layered structure with a honeycomb-type lattice featuring mesopores of 3.8 nm and the highest surface area among all hydrazone-based COFs reported to date. When illuminated with visible light, the COF continuously produces hydrogen from water without signs of degradation. With their precise molecular organization and modular structure combined with high porosity, photoactive COFs represent well-defined model systems to study and adjust the molecular entities central to the photocatalyic process.

Modeling of durability of polyelectrolyte membrane of O2/H2 fuel cell

In this paper, we discuss critical aspects of the mechanisms and features of polymer proton exchange membrane (PEM) degradation in low-temperature H2/O2 fuel cell. In this paper, we focused on chemical mechanism of OH radical generation and their distribution in operational fuel cell. According to the current concept, free radicals are generated from hydrogen and oxygen crossover gases at the surface of Pt particles that precipitated in the membrane. We explicitly calculate Pt precipitation rate and electrochemical potential distribution in the membrane that controls it. Based on radical generation rate and Pt distribution we calculate degradation rate of the membrane taking advantage of simple kinetics equations.

Calculations of gamma-ray spectral profiles of linear alkanes in the positron annihilation process

The positron-electron annihilation gamma-ray spectra of linear alkanes CnH2n+2 (n=1-12) have been studied systematically. A profile quality (PQ) parameter, is introduced to assess the agreement between the obtained theoretical profiles and the experimental measurements in the entire region of energy shift of the spectra. Together with the Doppler shift of the gamma-ray spectra, the two parameters,PQ and Doppler shift, are able to provide a more comprehensive assessment of the calculated gamma-ray spectra with respect to available experiment. Applying the recently developed docking model, the present study determines the positrophilic electrons for individual alkanes from which the gamma-ray spectral profiles are calculated. The results achieve an excellent agreement with experiment, not only with respect to the Doppler shift, but also with respect to the gamma-ray profiles in the photon energy region up to 5 keV. The study further calculates the gamma-ray spectra of other linear alkanes in the series without available experimental measurements, such as heptane (C7H16), octane (C8H18), decane (C10H22) and undecane (C11H24). The results obtained show a dominance of the positrophilic electrons in the lowest occupied valence orbital (LOVO) in the positron-electron annihilation process, in agreement with previous studies.

Correct quantitative determination of ethanol and volatile compounds in alcohol products

Determination of the volume content of ethanol in the alcohol products in practice is usually determined by pycnometry, electronic densimetry, or densimetry using a hydrostatic balance in accordance with Commission Regulation No 2870/2000. However, these methods determine directly only density of the tested liquid sample and does not take into account the effects of other volatile components such as aldehydes, esters and higher alcohols. So they are appropriate only for binary water-ethanol solutions in accordance with international table adopted by the International Legal Metrology Organization in its Recommendation No 22. Availability notable concentrations of the higher alcohols and ethers in different alcohol-based products, e. g. in whisky, cognac, brandy, wine as well as in waste alcohol and alcohol beverage production, leads to the significant contribution of these compounds in the value of the density of tested alcohol-containing sample. As a result, determination of the volume of ethanol content for such alcohol products in gives the value of the strength, which may significantly differ from the true one. Using incorrectly calculated volume content of ethyl alcohol leads to incorrect results determining the quantities of volatile compounds in the alcohol-containing products, expressed in milligrams per liter of absolute alcohol. We propose experimental results of the method of correct determination of ethanol and other volatile compounds content in waste products of alcohol and alcoholic beverage industry by gas chromatography. Calculations are based on the measured value of sample density and volatile compound concentrations expressed in mg per liter of absolute alcohol [JAFC 61(2013)2950]. The method can be easily incorporated into daily practice of analytical and control laboratories with no additional material, financial or time costs.

Causality principle in reconstruction of sparse NMR spectra

Rapid development of sparse sampling methodology offers dramatic increase in power and efficiency of magnetic resonance techniques in medicine, chemistry, molecular structural biology, and other fields. We suggest to use available yet usually unexploited prior knowledge about the phase and the causality of the sparsely detected NMR signal as a general approach for a major improvement of the spectra quality. The work gives a theoretical framework of the method and demonstrates notable improvement of the protein spectra reconstructed with two commonly used state-of-the-art signal processing algorithms, compressed sensing and SIFT.

Is ergodicity a reasonable hypothesis?

In the physics literature "ergodicity" is taken to mean that a system, including a macroscopic one, visits all microscopic states in a relatively short time. We show that this is an impossibility even if that time is billions of years. We also suggest that this feature does not contradict most physical considerations since those considerations deal with correlations of only a few particles.

A Unified Theory of Chemical Reactions

We propose a new and general formalism for elementary chemical reactions where quantum electronic variables are used as reaction coordinates. This formalism is in principle applicable to all kinds of chemical reactions ionic or covalent. Our theory reveals the existence of an intermediate situation between ionic and covalent which may be almost barrierless and isoenegetic and which should be of high interest for understanding biochemistry.

Raman spectroscopic detection of rapid, reversible, early-stage inflammatory cytokine-induced apoptosis of adult hippocampal progenitors/stem cells

The role of neuro-inflammation in diverse, acute and chronic brain pathologies is being increasingly recognized. Neuro-inflammation is accompanied by increased levels of both pro- and anti-inflammatory cytokines; these have deleterious as well as protective/reparative effects. Inflammation has varying effects on neurogenesis and is a subject of intense contemporary interest. We show that TNF-alpha and IFN-gamma, used concomitantly, cause apoptosis of adult rat hippocampal progenitor/stem cells in vitro as detected by the TUNEL and MTT assays on time scales of several hours. We have coupled Raman spectroscopy to an optical trap to probe early changes of apoptosis in single, live neural stem cells that have been treated with pro-inflammatory cytokines, TNF-alpha and IFN-gamma. Changes caused by inflammation-induced denaturation of DNA are observed in the Raman spectra that correspond to very early stages of apoptosis, occurring on very fast time scales: as short as 10 minutes. Addition of the anti-inflammatory cytokine IL-10 either 10-30 min before or 10-30 min after treatment with TNF-alpha and IFN-gamma reverses the changes substantially. Our findings imply that inflammation can induce very rapid changes leading to cell death but that these are reversible, in the early stages at least.

Water Purification by Shock Electrodialysis: Deionization, Filtration, Separation, and Disinfection

The development of energy and infrastructure efficient water purification systems are among the most critical engineering challenges facing our society. Water purification is often a multi-step process involving filtration, desalination, and disinfection of a feedstream. Shock electrodialysis (shock ED) is a newly developed technique for water desalination, leveraging the formation of ion concentration polarization (ICP) zones and deionization shock waves in microscale pores near to an ion selective element. While shock ED has been demonstrated as an effective water desalination tool, we here present evidence of other simultaneous functionalities. We show that, unlike electrodialysis, shock ED can thoroughly filter micron-scale particles and aggregates of nanoparticles present in the feedwater. We also demonstrate that shock ED can enable disinfection of feedwaters, as approximately $99\%$ of viable bacteria (here \textit{E. coli}) in the inflow were killed or removed by our prototype. Shock ED also separates positive from negative particles, contrary to claims that ICP acts as a virtual barrier for all charged particles. By combining these functionalities (filtration, separation and disinfection) with deionization, shock ED has the potential to enable more compact and efficient water purification systems.
