IsoDOT Detects Differential RNA-isoform Expression/Usage with respect to a Categorical or Continuous Covariate with High Sensitivity and Specificity

We have developed a statistical method named IsoDOT to assess differential isoform expression (DIE) and differential isoform usage (DIU) using RNA-seq data. Here isoform usage refers to relative isoform expression given the total expression of the corresponding gene. IsoDOT performs two tasks that cannot be accomplished by existing methods: to test DIE/DIU with respect to a continuous covariate, and to test DIE/DIU for one case versus one control. The latter task is not an uncommon situation in practice, e.g., comparing paternal and maternal allele of one individual or comparing tumor and normal sample of one cancer patient. Simulation studies demonstrate the high sensitivity and specificity of IsoDOT. We apply IsoDOT to study the effects of haloperidol treatment on mouse transcriptome and identify a group of genes whose isoform usages respond to haloperidol treatment.

Heterogeneous Cloud Radio Access Networks: A New Perspective for Enhancing Spectral and Energy Efficiencies

To mitigate the severe inter-tier interference and enhance limited cooperative gains resulting from the constrained and non-ideal transmissions between adjacent base stations in heterogeneous networks (HetNets), heterogeneous cloud radio access networks (H-CRANs) are proposed as cost-efficient potential solutions through incorporating the cloud computing into HetNets. In this article, state-of-the-art research achievements and challenges on H-CRANs are surveyed. In particular, we discuss issues of system architectures, spectral and energy efficiency performances, and promising key techniques. A great emphasis is given towards promising key techniques in H-CRANs to improve both spectral and energy efficiencies, including cloud computing based coordinated multi-point transmission and reception, large-scale cooperative multiple antenna, cloud computing based cooperative radio resource management, and cloud computing based self-organizing network in the cloud converging scenarios. The major challenges and open issues in terms of theoretical performance with stochastic geometry, fronthaul constrained resource allocation, and standard development that may block the promotion of H-CRANs are discussed as well.

Soft vibrational mode associated with incommensurate orbital order in multiferroic CaMn$_7$O$_{12}$

We report inelastic light scattering measurements of lattice dynamics related to the incommensurate orbital order in $\mathrm{CaMn_7O_{12}}$. Below the ordering temperature $T_\mathrm{o} \approx 250 \,\mathrm{K}$, we observe extra phonon peaks as a result of Brillouin-zone folding, as well as a soft vibrational mode with a power-law $T$-dependent energy, $Ω= Ω_{0}(1 - T/T_{\mathrm{o}})^{1/2}$. This temperature dependence demonstrates the second-order nature of the transition at $T_\mathrm{o}$, and it indicates that the soft mode can be regarded as the amplitude excitation of the composite order parameter. Our result strongly suggests that the lattice degrees of freedom are actively involved in the orbital-ordering mechanism.

Measurement-device-independent quantum key distribution based on Bell's inequality

We propose two quantum key distribution (QKD) protocols based on Bell's inequality, which can be considered as modified time-reversed E91 protocol. Similar to the measurement-device-independent quantum key distribution (MDI-QKD) protocol, the first scheme requires the assumption that Alice and Bob perfectly characterize the encoded quantum states. However, our second protocol does not require this assumption, which can defeat more known and unknown source-side attacks compared with the MDI-QKD. The two protocols are naturally immune to all hacking attacks with respect to detections. Therefore, the security of the two protocols can be proven based on the violation of Bell's inequality with measurement data under fair-sampling assumption. In our simulation, the results of both protocols show that long-distance quantum key distribution over 200 km remains secure with conventional lasers in the asymptotic-data case. We present a new technique to estimate the Bell's inequality violation, which can also be applied to other fields of quantum information processing.

Optimization of Free Space Optical Wireless Network for Cellular Backhauling

With densification of nodes in cellular networks, free space optic (FSO) connections are becoming an appealing low cost and high rate alternative to copper and fiber as the backhaul solution for wireless communication systems. To ensure a reliable cellular backhaul, provisions for redundant, disjoint paths between the nodes must be made in the design phase. This paper aims at finding a cost-effective solution to upgrade the cellular backhaul with pre-deployed optical fibers using FSO links and mirror components. Since the quality of the FSO links depends on several factors, such as transmission distance, power, and weather conditions, we adopt an elaborate formulation to calculate link reliability. We present a novel integer linear programming model to approach optimal FSO backhaul design, guaranteeing $K$-disjoint paths connecting each node pair. Next, we derive a column generation method to a path-oriented mathematical formulation. Applying the method in a sequential manner enables high computational scalability. We use realistic scenarios to demonstrate our approaches efficiently provide optimal or near-optimal solutions, and thereby allow for accurately dealing with the trade-off between cost and reliability.

Tight finite-key analysis for passive decoy-state quantum key distribution under general attacks

For quantum key distribution (QKD) using spontaneous parametric-down-conversion sources (SPDCSs), the passive decoy-state protocol has been proved to be efficiently close to the theoretical limit of an infinite decoy-state protocol. In this paper, we apply a tight finite-key analysis for the passive decoy-state QKD using SPDCSs. Combining the security bound based on the uncertainty principle with the passive decoy-state protocol, a concise and stringent formula for calculating the key generation rate for QKD using SPDCSs is presented. The simulation shows that the secure distance under our formula can reach up to 182 km when the number of sifted data is $10^{10}$. Our results also indicate that, under the same deviation of statistical fluctuation due to finite-size effects, the passive decoy-state QKD with SPDCSs can perform as well as the active decoy-state QKD with a weak coherent source.

Modeling AGN Feedback in Cool-Core Clusters: The Balance between Heating and Cooling

We study the long-term evolution of an idealized cool-core galaxy cluster under the influence of momentum-driven AGN feedback using three-dimensional high-resolution (60 pc) adaptive mesh refinement (AMR) simulations. The momentum-driven AGN feedback is modeled with a pair of (small-angle) precessing jets, and the jet power is calculated based on the accretion rate of the cold gas in the vicinity of the Supermassive Black Hole (SMBH). The ICM first cools into clumps along the propagation direction of the AGN jets. As the jet power increases, gas condensation occurs isotropically, forming spatially extended (up to a few tens kpc) structures that resemble the observed $\rm Hα$ filaments in Perseus and many other cool-core cluster. Jet heating elevates the gas entropy and cooling time, halting clump formation. The cold gas that is not accreted onto the SMBH settles into a rotating disk of $\sim 10^{11}$ M$_{\odot}$. The hot gas cools directly onto the cold disk while the SMBH accretes from the innermost region of the disk, powering the AGN that maintains a thermally balanced steady state for a few Gyr. The mass cooling rate averaged over 7 Gyr is $\sim 30$ M$_{\odot}$/yr, an order of magnitude lower than the classic cooling flow value (which we obtain in runs without the AGN). Medium resolution simulations produce similar results, but when the resolution is lower than 0.5 kpc, the cluster experiences cycles of gas condensation and AGN outbursts. Owing to its self-regulating mechanism, AGN feedback can successfully balance cooling with a wide range of model parameters. Besides suppressing cooling, our model produces cold structures in early stages (up to $\sim 2$ Gyr) that are in good agreement with the observations. However, the long-lived massive cold disk is unrealistic, suggesting that additional physical processes are still needed.

Passive decoy-state quantum key distribution for the weak coherent photon source with intensity fluctuations

Passive decoy-state quantum key distribution (QKD) systems, proven to be more desirable than active ones in some scenarios, also have the problem of device imperfections like intensity fluctuations. In this paper the formular of key generation rate of the passive decoy-state protocol using transformed weak coherent pulse (WCP) source with intensity fluctuation is given, and then the influence of intensity fluctuations on the performance of passive decoy-state protocol is rigorously characterized. From numerical simulations, it can be easily seen that intensity fluctuations have unignorable influence on performance of the passive decoy-state QKD protocol with WCP source. Most importantly, our simulations show that, under the same deviation of intensity fluctuations, the passive decoy-state method performs better than the active two-intensity decoy-state method and close to active three-intensity decoy-state method.

On the Minimum Decoding Delay of Balanced Complex Orthogonal Design

Complex orthogonal design (COD) with parameter $[p, n, k]$ is a combinatorial design used in space-time block codes (STBCs). For STBC, $n$ is the number of antennas, $k/p$ is the rate, and $p$ is the decoding delay. A class of rate $1/2$ COD called balanced complex orthogonal design (BCOD) has been proposed by Adams et al., and they constructed BCODs with rate $k/p = 1/2$ and decoding delay $p = 2^m$ for $n=2m$. Furthermore, they prove that the constructions have optimal decoding delay when $m$ is congruent to $1$, $2$, or $3$ module $4$. They conjecture that for the case $m \equiv 0 \pmod 4$, $2^m$ is also a lower bound of $p$. In this paper, we prove this conjecture.

The Ginger-shaped Asteroid 4179 Toutatis: New Observations from a Successful Flyby of Chang'e-2

On 13 December 2012, Chang'e-2 conducted a successful flyby of the near-Earth asteroid 4179 Toutatis at a closest distance of 770 $\pm$ 120 meters from the asteroid's surface. The highest-resolution image, with a resolution of better than 3 meters, reveals new discoveries on the asteroid, e.g., a giant basin at the big end, a sharply perpendicular silhouette near the neck region, and direct evidence of boulders and regolith, which suggests that Toutatis may bear a rubble-pile structure. Toutatis' maximum physical length and width are (4.75 $\times$ 1.95 km) $\pm$10$\%$, respectively, and the direction of the +$z$ axis is estimated to be (250$\pm$5$^\circ$, 63$\pm$5$^\circ$) with respect to the J2000 ecliptic coordinate system. The bifurcated configuration is indicative of a contact binary origin for Toutatis, which is composed of two lobes (head and body). Chang'e-2 observations have significantly improved our understanding of the characteristics, formation, and evolution of asteroids in general.

Modeling AGN Feedback in Cool-Core Clusters: The Formation of Cold Clumps

We perform high-resolution (15-30 pc) adaptive mesh simulations to study the impact of momentum-driven AGN feedback in cool-core clusters, focusing in this paper on the formation of cold clumps. The feedback is jet-driven with an energy determined by the amount of cold gas within 500 pc of the SMBH. When the intra-cluster medium (ICM) in the core of the cluster becomes marginally stable to radiative cooling, with the thermal instability to the free-fall timescale ratio t_{TI}/t_{ff} < 3-10, cold clumps of gas start to form along the propagation direction of the AGN jets. By tracing the particles in the simulations, we find that these cold clumps originate from low entropy (but still hot) gas that is accelerated by the jet to outward radial velocities of a few hundred km/s. This gas is out of hydrostatic equilibrium and so can cool. The clumps then grow larger as they decelerate and fall towards the center of the cluster, eventually being accreted onto the super-massive black hole. The general morphology, spatial distribution and estimated Hα morphology of the clumps are in reasonable agreement with observations, although we do not fully replicate the filamentary morphology of the clumps seen in the observations, probably due to missing physics.

Analyzing user behavior of the micro-blogging website Sinaweibo during hot social events

The spread and resonance of users' opinions on SinaWeibo, the most popular micro-blogging website in China, are tremendously influential, having significantly affected the processes of many real-world hot social events. We select 21 hot events that were widely discussed on SinaWeibo in 2011, and do some statistical analyses. Our main findings are that (i) male users are more likely to be involved, (ii) messages that contain pictures and those posted by verified users are more likely to be reposted, while those with URLs are less likely, (iii) gender factor, for most events, presents no significant difference in reposting likelihood.

Longitudinal spin excitations and magnetic anisotropy in antiferromagnetically ordered BaFe2As2

We report on a spin-polarized inelastic neutron scattering study of spin waves in the antiferromagnetically ordered state of BaFe2As2. Three distinct excitation components are identified, with spins fluctuating along the c-axis, perpendicular to the ordering direction in the ab-plane, and parallel to the ordering direction. While the first two "transverse" components can be described by a linear spin-wave theory with magnetic anisotropy and inter-layer coupling, the third "longitudinal" component is generically incompatible with the local moment picture. It points towards a contribution of itinerant electrons to the magnetism already in the parent compound of this family of Fe-based superconductors.

Enzo: An Adaptive Mesh Refinement Code for Astrophysics

This paper describes the open-source code Enzo, which uses block-structured adaptive mesh refinement to provide high spatial and temporal resolution for modeling astrophysical fluid flows. The code is Cartesian, can be run in 1, 2, and 3 dimensions, and supports a wide variety of physics including hydrodynamics, ideal and non-ideal magnetohydrodynamics, N-body dynamics (and, more broadly, self-gravity of fluids and particles), primordial gas chemistry, optically-thin radiative cooling of primordial and metal-enriched plasmas (as well as some optically-thick cooling models), radiation transport, cosmological expansion, and models for star formation and feedback in a cosmological context. In addition to explaining the algorithms implemented, we present solutions for a wide range of test problems, demonstrate the code's parallel performance, and discuss the Enzo collaboration's code development methodology.

Doping-Dependent Raman Resonance in the Model High-Temperature Superconductor HgBa2CuO4+d

We study the model high-temperature superconductor HgBa2CuO4+d with electronic Raman scattering and optical ellipsometry over a wide doping range. The resonant Raman condition which enhances the scattering cross section of "two-magnon" excitations is found to change strongly with doping, and it corresponds to a rearrangement of inter-band optical transitions in the 1-3 eV range seen by ellipsometry. This unexpected change of the resonance condition allows us to reconcile the apparent discrepancy between Raman and x-ray detection of magnetic fluctuations in superconducting cuprates. Intriguingly, the strongest variation occurs across the doping level where the antinodal superconducting gap reaches its maximum.

Von Neumann entropy and majorization

We consider the properties of the Shannon entropy for two probability distributions which stand in the relationship of majorization. Then we give a generalization of a theorem due to Uhlmann, extending it to infinite dimensional Hilbert spaces. Finally we show that for any quantum channel $Φ$, one has $S(Φ(ρ))=S(ρ)$ for all quantum states $ρ$ if and only if there exists an isometric operator $V$ such that $Φ(ρ)=VρV^*$.

What are Chinese Talking about in Hot Weibos?

SinaWeibo is a Twitter-like social network service emerging in China in recent years. People can post weibos (microblogs) and communicate with others on it. Based on a dataset of 650 million weibos from August 2009 to January 2012 crawled from APIs of SinaWeibo, we study the hot ones that have been reposted for at least 1000 times. We find that hot weibos can be roughly classified into eight categories, i.e. Entertainment & Fashion, Hot Social Events, Leisure & Mood, Life & Health, Seeking for Help, Sales Promotion, Fengshui & Fortune and Deleted Weibos. In particular, Leisure & Mood and Hot Social Events account for almost 65% of all the hot weibos. This reflects very well the fundamental dual-structure of the current society of China: On the one hand, economy has made a great progress and quite a part of people are now living a relatively prosperous and fairly easy life. On the other hand, there still exist quite a lot of serious social problems, such as government corruptions and environmental pollutions. It is also shown that users' posting and reposting behaviors are greatly affected by their identity factors (gender, verification status, and regional location). For instance, (1) Two thirds of the hot weibos are created by male users. (2) Although verified users account for only 0.1% in SinaWeibo, 46.5% of the hot weibos are contributed by them. Very interestingly, 39.2% are written by SPA users. A more or less pathetic fact is that only 14.4% of the hot weibos are created by grassroots (individual users that are neither SPA nor verified). (3) Users from different areas of China have distinct posting and reposting behaviors which usually reflect very their local cultures. Homophily is also examined for people's reposting behaviors.

Represent MOD function by low degree polynomial with unbounded one-sided error

In this paper, we prove tight lower bounds on the smallest degree of a nonzero polynomial in the ideal generated by $MOD_q$ or $\neg MOD_q$ in the polynomial ring $F_p[x_1, \ldots, x_n]/(x_1^2 = x_1, \ldots, x_n^2 = x_n)$, $p,q$ are coprime, which is called \emph{immunity} over $F_p$. The immunity of $MOD_q$ is lower bounded by $\lfloor (n+1)/2 \rfloor$, which is achievable when $n$ is a multiple of $2q$; the immunity of $\neg MOD_q$ is exactly $\lfloor (n+q-1)/q \rfloor$ for every $q$ and $n$. Our result improves the previous bound $\lfloor \frac{n}{2(q-1)} \rfloor$ by Green. We observe how immunity over $F_p$ is related to $\acc$ circuit lower bound. For example, if the immunity of $f$ over $F_p$ is lower bounded by $n/2 - o(\sqrt{n})$, and $|1_f| = Ω(2^n)$, then $f$ requires $\acc$ circuit of exponential size to compute.
