Rare Disease Detection by Sequence Modeling with Generative Adversarial Networks

Rare diseases affecting 350 million individuals are commonly associated with delay in diagnosis or misdiagnosis. To improve those patients' outcome, rare disease detection is an important task for identifying patients with rare conditions based on longitudinal medical claims. In this paper, we present a deep learning method for detecting patients with exocrine pancreatic insufficiency (EPI) (a rare disease). The contribution includes 1) a large longitudinal study using 7 years medical claims from 1.8 million patients including 29,149 EPI patients, 2) a new deep learning model using generative adversarial networks (GANs) to boost rare disease class, and also leveraging recurrent neural networks to model patient sequence data, 3) an accurate prediction with 0.56 PR-AUC which outperformed benchmark models in terms of precision and recall.

Predicting Treatment Initiation from Clinical Time Series Data via Graph-Augmented Time-Sensitive Model

Many computational models were proposed to extract temporal patterns from clinical time series for each patient and among patient group for predictive healthcare. However, the common relations among patients (e.g., share the same doctor) were rarely considered. In this paper, we represent patients and clinicians relations by bipartite graphs addressing for example from whom a patient get a diagnosis. We then solve for the top eigenvectors of the graph Laplacian, and include the eigenvectors as latent representations of the similarity between patient-clinician pairs into a time-sensitive prediction model. We conducted experiments using real-world data to predict the initiation of first-line treatment for Chronic Lymphocytic Leukemia (CLL) patients. Results show that relational similarity can improve prediction over multiple baselines, for example a 5% incremental over long-short term memory baseline in terms of area under precision-recall curve.

Phase-transition sound of inflation at gravitational waves detectors

It is well-known that the first-order phase transition (PT) will yield a stochastic gravitational waves (GWs) background with a logo-like spectrum. However, we show that when such a PT happened during the primordial inflation, the GWs spectrum brought by the PT will be reddened, which thus records the unique voiceprint of inflation. We assess the abilities of the GW detectors to detect the corresponding signal.

Semi-supervised Rare Disease Detection Using Generative Adversarial Network

Rare diseases affect a relatively small number of people, which limits investment in research for treatments and cures. Developing an efficient method for rare disease detection is a crucial first step towards subsequent clinical research. In this paper, we present a semi-supervised learning framework for rare disease detection using generative adversarial networks. Our method takes advantage of the large amount of unlabeled data for disease detection and achieves the best results in terms of precision-recall score compared to baseline techniques.

The effective field theory approach of teleparallel gravity, $f(T)$ gravity and beyond

We develop the effective field theory approach to torsional modified gravities, a formalism that allows for the systematic investigation of the background and perturbation levels separately. Starting from the usual effective field theory approach to curvature-based gravity, we suitably generalize it at the background level by including terms of the contracted torsion tensor, and at the perturbation level by including pure torsion perturbative terms and mixed perturbative terms of torsion and curvature. Having constructed the effective field theory action of general torsional modified gravity, amongst others we focus on $f(T)$ gravity and we perform a cosmological application. We investigate the scalar perturbations up to second order, and we derive the expressions of the Newtonian constant and the post Newtonian parameter $γ$. Finally, we apply this procedure to two specific and viable $f(T)$ models, namely the power-law and the exponential ones, introducing a new parameter that quantifies the deviation from general relativity and depends on the model parameters. Since this parameter can be expressed in terms of the scalar perturbation mode, a precise measurement of its evolution could be used as an alternative way to impose constraints on $f(T)$ gravity and break possible degeneracies between different $f(T)$ models.

Perturbative Reheating in Sneutrino-Higgs Cosmology

The theory of perturbative reheating in the Sneutrino-Higgs cosmology of the $B-L$ MSSM is presented. It is shown that following an epoch of inflation consistent with all Planck2015 data, the inflaton begins to oscillate around its minimum at zero and to reheat to various species of standard model and supersymmetric matter. The perturbative decay rates to this matter are computed, both analytically and numerically. Using these results, the Hubble parameter and the relative energy densities for each matter species, including that of the inflaton, are calculated numerically. The inflaton energy density is demonstrated to vanish at an energy scale of ${\cal{O}}(10^{13})~{\rm GeV}$, signaling the end of the period of reheating. The newly created matter background is shown to be in thermal equilibrium, with a reheating temperature of $\simeq 1.13 \times 10^{13}~{\rm GeV}$. To allow for a $B-L$ breaking scale sufficiently smaller than the reheating scale, we extend the statistical method of determining the soft supersymmetry breaking parameters developed in previous work. The result is that one can determine a large number of phenomenologically realistic initial conditions for which the $B-L$ breaking scale is an order of magnitude or more smaller than the reheating scale.

Higher order derivative coupling to gravity and its cosmological implications

We show that the $R^{(3)}δK$ operator in effective field theory is significant for avoiding the instability of nonsingular bounce, where $R^{(3)}$ and $K_{μν}$ are the three-dimensional Ricci scalar and the extrinsic curvature on the spacelike hypersurface, respectively. We point out that the covariant Lagrangian of $R^{(3)}δK$, i.e., $L_{R^{(3)}δK}$, has the second order derivative couplings of scalar field to gravity which do not appear in Horndeski theory or its extensions, but does not bring the Ostrogradski ghost. We also discuss the possible effect of $L_{R^{(3)}δK}$ on the primordial scalar perturbation in inflation scenario.

Primordial perturbations with pre-inflationary bounce

Based on the effective field theory (EFT) of nonsingular cosmologies, we build a stable model, without the ghost and gradient instabilities, of bounce inflation (inflation is preceded by a cosmological bounce). We perform a full simulation for the evolution of scalar perturbation, and find that the perturbation spectrum has a large-scale suppression (as expected), which is consistent with the power deficit of the cosmic microwave background (CMB) TT-spectrum at low multipoles, but unexpectedly, it also shows itself one marked lower valley, which actually provides a better fit to the dip at multipole $l\sim 20$. The depth of valley is relevant with the physics around the bounce scale, which is model-dependent.

A covariant Lagrangian for stable nonsingular bounce

The nonsingular bounce models usually suffer from the ghost or gradient instabilities, as has been proved recently. In this paper, we propose a covariant effective theory for stable nonsingular bounce, which has the quadratic order of the second order derivative of the field $ϕ$ but the background set only by $P(ϕ,X)$. With it, we explicitly construct a fully stable nonsingular bounce model for the ekpyrotic scenario.

The Effective Field Theory of nonsingular cosmology: II

Based on the Effective Field Theory (EFT) of cosmological perturbations, we explicitly clarify the pathology in nonsingular cubic Galileon models and show how to cure it in EFT with new insights into this issue. With the least set of EFT operators that are capable to avoid instabilities in nonsingular cosmologies, we construct a nonsingular model dubbed the Genesis-inflation model, in which a slowly expanding phase (namely, Genesis) with increasing energy density is followed by slow-roll inflation. The spectrum of the primordial perturbation may be simulated numerically, which shows itself a large-scale cutoff, as the large-scale anomalies in CMB might be a hint for.

Chirality oscillation of primordial gravitational waves during inflation

We show that if the gravitational Chern-Simons term couples to a massive scalar field ($m>H$), the primordial gravitational waves (GWs) will show itself the chirality oscillation, i.e., the amplitudes of the left- and right-handed GWs modes will convert into each other and oscillate in their propagations. This oscillation will eventually develop a permanent difference of the amplitudes of both modes, which leads to nearly opposite oscillating shapes in the power spectra of the left- and right-handed primordial GWs. We discuss its implication to the CMB B-mode polarization.

High-efficiency spontaneous terahertz emission from electrically-excited plasmons in AlGaN/GaN two-dimensional electron gas

The advance of terahertz science and technology yet lays wait for the breakthrough in high-efficiency and high-power solid-state terahertz sources applicable at room temperature. Plasmon in two-dimensional electron gas (2DEG) has long been pursued as a type of promising active medium for terahertz emitters. However, a high wall-plug efficiency sufficient for high-power operation has not been achieved. Here we report spontaneous terahertz emission tunable in a frequency range from 0.3 to 2.5 THz through electrical excitation of plasmon or plasmon-polariton modes in a grating-gate coupled AlGaN/GaN 2DEG at 7 K. A wall-plug efficiency ranging from $10^{-6}$ to $10^{-1}$ is found by tuning the energy (4.5 eV to 0.5 eV) of tunneling electrons between the grating gates and the 2DEG. The total emission power, albeit below 15 nW, is already detectable by using a direct terahertz field-effect transistor detector based on the same type of 2DEG. The findings indicate that both high-efficiency and high-power terahertz plasmon-polariton emission could be obtained by a proper injection of tunneling electrons with low energy and high current density.

The Effective Field Theory of nonsingular cosmology

In this paper, we explore the nonsingular cosmology within the framework of the Effective Field Theory(EFT) of cosmological perturbations. Due to the recently proved no-go theorem, any nonsingular cosmological models based on the cubic Galileon suffer from pathologies. We show how the EFT could help us clarify the origin of the no-go theorem, and offer us solutions to break the no-go. Particularly, we point out that the gradient instability can be removed by using some spatial derivative operators in EFT. Based on the EFT description, we obtain a realistic healthy nonsingular cosmological model, and show the perturbation spectrum can be consistent with the observations.

Rare Disease Physician Targeting: A Factor Graph Approach

In rare disease physician targeting, a major challenge is how to identify physicians who are treating diagnosed or underdiagnosed rare diseases patients. Rare diseases have extremely low incidence rate. For a specified rare disease, only a small number of patients are affected and a fractional of physicians are involved. The existing targeting methodologies, such as segmentation and profiling, are developed under mass market assumption. They are not suitable for rare disease market where the target classes are extremely imbalanced. The authors propose a graphical model approach to predict targets by jointly modeling physician and patient features from different data spaces and utilizing the extra relational information. Through an empirical example with medical claim and prescription data, the proposed approach demonstrates better accuracy in finding target physicians. The graph representation also provides visual interpretability of relationship among physicians and patients. The model can be extended to incorporate more complex dependency structures. This article contributes to the literature of exploring the benefit of utilizing relational dependencies among entities in healthcare industry.

Probing the primordial universe with gravitational waves detectors

The spectrum of primordial gravitational waves (GWs), especially its tilt $n_T$, carries significant information about the primordial universe. Combining recent aLIGO and Planck2015+BK14 data, we find that the current limit is $n_T=0.016^{+0.614}_{-0.989}$ at 95% C.L. We also estimate the impacts of Einstein Telescope and LISA on constraining $n_T$. Moreover, based on the effective field theory of cosmological perturbations, we make an attempt to confront some models of early universe scenarios, which produce blue-tilted GWs spectrum ($n_T>0$), with the corresponding datasets.

Propagating speed of primordial gravitational waves and inflation

We show that if the propagating speed of gravitational waves (GWs) gradually diminishes during inflation, the power spectrum of primordial GWs will be strongly blue, while that of the primordial scalar perturbation may be unaffected. We also illustrate that such a scenario is actually a disformal dual to the superinflation, but it does not have the ghost instability. The blue tilt obtained is $0<n_T\lesssim 1$, which may significantly boost the stochastic GWs background at the frequency band of Advanced LIGO/Virgo, as well as the space-based detectors.

Towards the bounce inflationary gravitational wave

In bounce inflation scenario, the inflation is singularity-free, while the advantages of inflation are reserved. We analytically calculate the power spectrum of its primordial gravitational waves (GWs), and show a universal result including the physics of the bounce phase. The spectrum acquires a cutoff at large scale, while the oscillation around the cutoff scale is quite drastic, which is determined by the details of bounce. Our work highlights that the primordial GWs at large scale may encode the physics of the bounce ever happened at about $\sim 60$ efolds before inflation.

The slow expansion with nonminimal derivative coupling and its conformal dual

We show that the primordial gravitational wave with scale-invariant spectrum might emerge from a nearly Minkowski space, in which the gravity is asymptotic-past free. We illustrate it with a model, in which the derivative of background scalar field nonminimally couples to gravity. We also show that since here the tensor perturbation is dominated by its growing mode, mathematically our slowly expanding background is conformally dual to the matter contraction, but there is no the anisotropy problem.
