TorchCraft: Unified binder design by inverting an all-atom structure predictor

All-atom structure predictors model diverse molecular interactions, but using their learned structural priors for binder design remains challenging. Here we present TorchCraft, a unified binder-design framework that optimizes sequence logits through a frozen all-atom predictor. Implemented in TorchFold, TorchCraft combines confidence, contact, geometric, and sequence-prior objectives within a shared optimization procedure for minibinders, framework-conditioned VHHs, cyclic peptides, and ligand-binding proteins. Using pretrained AlphaFold 3 weights, TorchCraft generated representative minibinders and VHHs with experimentally measured binding across four targets in each format, without post hoc sequence redesign. Computational benchmarks further demonstrated the framework's applicability to cyclic peptides and ligand-conditioned pocket design. TorchCraft extends predictor inversion to multiple binder formats and molecular contexts, providing a common framework for reusing all-atom structural priors in design.

Graph Generation with Spectral Geodesic Flow Matching

Graph generation is a fundamental task with wide applications in modeling complex systems. Although existing methods align the spectrum or degree profile of the target graph, they often ignore the geometry induced by eigenvectors and the global structure of the graph. In this work, we propose Spectral Geodesic Flow Matching (SFMG), a novel framework that uses spectral eigenmaps to embed both input and target graphs into continuous Riemannian manifolds. We then define geodesic flows between embeddings and match distributions along these flows to generate output graphs. Our method yields several advantages: (i) captures geometric structure beyond eigenvalues, (ii) supports flexible generation of diverse graphs, and (iii) scales efficiently. Empirically, SFMG matches the performance of state-of-the-art approaches on graphlet, degree, and spectral metrics across diverse benchmarks. In particular, it achieves up to 30$\times$ speedup over diffusion-based models, offering a substantial advantage in scalability and training efficiency. We also demonstrate its ability to generalize to unseen graph scales. Overall, SFMG provides a new approach to graph synthesis by integrating spectral geometry with flow matching.

Link-aware link prediction over temporal graph by pattern recognition

A temporal graph can be considered as a stream of links, each of which represents an interaction between two nodes at a certain time. On temporal graphs, link prediction is a common task, which aims to answer whether the query link is true or not. To do this task, previous methods usually focus on the learning of representations of the two nodes in the query link. We point out that the learned representation by their models may encode too much information with side effects for link prediction because they have not utilized the information of the query link, i.e., they are link-unaware. Based on this observation, we propose a link-aware model: historical links and the query link are input together into the following model layers to distinguish whether this input implies a reasonable pattern that ends with the query link. During this process, we focus on the modeling of link evolution patterns rather than node representations. Experiments on six datasets show that our model achieves strong performances compared with state-of-the-art baselines, and the results of link prediction are interpretable.
