Tensorial tomographic Fourier Ptychography with applications to muscle tissue imaging

We report Tensorial tomographic Fourier Ptychography (ToFu), a new non-scanning label-free tomographic microscopy method for simultaneous imaging of quantitative phase and anisotropic specimen information in 3D. Built upon Fourier Ptychography, a quantitative phase imaging technique, ToFu additionally highlights the vectorial nature of light. The imaging setup consists of a standard microscope equipped with an LED matrix, a polarization generator, and a polarization-sensitive camera. Permittivity tensors of anisotropic samples are computationally recovered from polarized intensity measurements across three dimensions. We demonstrate ToFu's efficiency through volumetric reconstructions of refractive index, birefringence, and orientation for various validation samples, as well as tissue samples from muscle fibers and diseased heart tissue. Our reconstructions of muscle fibers resolve their 3D fine-filament structure and yield consistent morphological measurements compared to gold-standard second harmonic generation scanning confocal microscope images found in the literature. Additionally, we demonstrate reconstructions of a heart tissue sample that carries important polarization information for detecting cardiac amyloidosis.

Parts2Words: Learning Joint Embedding of Point Clouds and Texts by Bidirectional Matching between Parts and Words

Shape-Text matching is an important task of high-level shape understanding. Current methods mainly represent a 3D shape as multiple 2D rendered views, which obviously can not be understood well due to the structural ambiguity caused by self-occlusion in the limited number of views. To resolve this issue, we directly represent 3D shapes as point clouds, and propose to learn joint embedding of point clouds and texts by bidirectional matching between parts from shapes and words from texts. Specifically, we first segment the point clouds into parts, and then leverage optimal transport method to match parts and words in an optimized feature space, where each part is represented by aggregating features of all points within it and each word is abstracted by its contextual information. We optimize the feature space in order to enlarge the similarities between the paired training samples, while simultaneously maximizing the margin between the unpaired ones. Experiments demonstrate that our method achieves a significant improvement in accuracy over the SOTAs on multi-modal retrieval tasks under the Text2Shape dataset. Correction of storage ring optics with an improved closed-orbit modulation method

We improved a previously proposed method of using closed-orbit modulation for linear optics correction. Instead of fitting individual closed orbits, the improved method decomposes the orbit oscillation data into two orthogonal modes and fits the amplitudes of the modes at all BPMs. While the original method is limited to process around tens to a hundred orbits, the improved method can process thousands of orbits, which are easily available when alternating-current (AC) waveforms are applied to the two modulating correctors. The method has been experimentally demonstrated on the National Synchrotron Light Source (NSLS)-II storage ring.

Mixing Backward- with Forward-Chaining for Metacognitive Skill Acquisition and Transfer

Metacognitive skills have been commonly associated with preparation for future learning in deductive domains. Many researchers have regarded strategy- and time-awareness as two metacognitive skills that address how and when to use a problem-solving strategy, respectively. It was shown that students who are both strategy-and time-aware (StrTime) outperformed their nonStrTime peers across deductive domains. In this work, students were trained on a logic tutor that supports a default forward-chaining (FC) and a backward-chaining (BC) strategy. We investigated the impact of mixing BC with FC on teaching strategy- and time-awareness for nonStrTime students. During the logic instruction, the experimental students (Exp) were provided with two BC worked examples and some problems in BC to practice how and when to use BC. Meanwhile, their control (Ctrl) and StrTime peers received no such intervention. Six weeks later, all students went through a probability tutor that only supports BC to evaluate whether the acquired metacognitive skills are transferred from logic. Our results show that on both tutors, Exp outperformed Ctrl and caught up with StrTime.

Phase-transition microcavity laser

Liquid-crystal microcavity lasers have attracted considerable attention because of their extraordinary tunability and sensitive response to external stimuli, and they operate generally within a specific phase. Here, we demonstrate a liquid-crystal microcavity laser operated in the phase transition, in which the reorientation of liquid-crystal molecules occurs from aligned to disordered states. A significant wavelength shift of the microlaser is observed, resulting from the dramatic changes in the refractive index of liquid-crystal microdroplets during the phase transition. This phase-transition microcavity laser is then exploited for sensitive thermal sensing, enabling two-order-of-magnitude enhancement in sensitivity compared with the nematic-phase microlaser operated far from the transition point. Experimentally, we demonstrate an exceptional sensitivity of -40 nm/K and an ultrahigh resolution of 320 uK. The phase-transition microcavity laser features compactness, softness, and tunability, showing great potential for high-performance sensors, optical modulators, and soft matter photonics.

Contextualized Medication Information Extraction Using Transformer-based Deep Learning Architectures

Objective: To develop a natural language processing (NLP) system to extract medications and contextual information that help understand drug changes. This project is part of the 2022 n2c2 challenge. Materials and methods: We developed NLP systems for medication mention extraction, event classification (indicating medication changes discussed or not), and context classification to classify medication changes context into 5 orthogonal dimensions related to drug changes. We explored 6 state-of-the-art pretrained transformer models for the three subtasks, including GatorTron, a large language model pretrained using >90 billion words of text (including >80 billion words from >290 million clinical notes identified at the University of Florida Health). We evaluated our NLP systems using annotated data and evaluation scripts provided by the 2022 n2c2 organizers. Results:Our GatorTron models achieved the best F1-scores of 0.9828 for medication extraction (ranked 3rd), 0.9379 for event classification (ranked 2nd), and the best micro-average accuracy of 0.9126 for context classification. GatorTron outperformed existing transformer models pretrained using smaller general English text and clinical text corpora, indicating the advantage of large language models. Conclusion: This study demonstrated the advantage of using large transformer models for contextual medication information extraction from clinical narratives.

Clinical Concept and Relation Extraction Using Prompt-based Machine Reading Comprehension

Objective: To develop a natural language processing system that solves both clinical concept extraction and relation extraction in a unified prompt-based machine reading comprehension (MRC) architecture with good generalizability for cross-institution applications. Methods: We formulate both clinical concept extraction and relation extraction using a unified prompt-based MRC architecture and explore state-of-the-art transformer models. We compare our MRC models with existing deep learning models for concept extraction and end-to-end relation extraction using two benchmark datasets developed by the 2018 National NLP Clinical Challenges (n2c2) challenge (medications and adverse drug events) and the 2022 n2c2 challenge (relations of social determinants of health [SDoH]). We also evaluate the transfer learning ability of the proposed MRC models in a cross-institution setting. We perform error analyses and examine how different prompting strategies affect the performance of MRC models. Results and Conclusion: The proposed MRC models achieve state-of-the-art performance for clinical concept and relation extraction on the two benchmark datasets, outperforming previous non-MRC transformer models. GatorTron-MRC achieves the best strict and lenient F1-scores for concept extraction, outperforming previous deep learning models on the two datasets by 1%~3% and 0.7%~1.3%, respectively. For end-to-end relation extraction, GatorTron-MRC and BERT-MIMIC-MRC achieve the best F1-scores, outperforming previous deep learning models by 0.9%~2.4% and 10%-11%, respectively. For cross-institution evaluation, GatorTron-MRC outperforms traditional GatorTron by 6.4% and 16% for the two datasets, respectively. The proposed method is better at handling nested/overlapped concepts, extracting relations, and has good portability for cross-institute applications.

OSIS: Efficient One-stage Network for 3D Instance Segmentation

Current 3D instance segmentation models generally use multi-stage methods to extract instance objects, including clustering, feature extraction, and post-processing processes. However, these multi-stage approaches rely on hyperparameter settings and hand-crafted processes, which restrict the inference speed of the model. In this paper, we propose a new 3D point cloud instance segmentation network, named OSIS. OSIS is a one-stage network, which directly segments instances from 3D point cloud data using neural network. To segment instances directly from the network, we propose an instance decoder, which decodes instance features from the network into instance segments. Our proposed OSIS realizes the end-to-end training by bipartite matching, therefore, our network does not require computationally expensive post-processing steps such as non maximum suppression (NMS) and clustering during inference. The results show that our network finally achieves excellent performance in the commonly used indoor scene instance segmentation dataset, and the inference speed of our network is only an average of 138ms per scene, which substantially exceeds the previous fastest method.

Imaging across multiple spatial scales with the multi-camera array microscope

This article experimentally examines different configurations of a novel multi-camera array microscope (MCAM) imaging technology. The MCAM is based upon a densely packed array of "micro-cameras" to jointly image across a large field-of-view at high resolution. Each micro-camera within the array images a unique area of a sample of interest, and then all acquired data with 54 micro-cameras are digitally combined into composite frames, whose total pixel counts significantly exceed the pixel counts of standard microscope systems. We present results from three unique MCAM configurations for different use cases. First, we demonstrate a configuration that simultaneously images and estimates the 3D object depth across a 100 x 135 mm^2 field-of-view (FOV) at approximately 20 um resolution, which results in 0.15 gigapixels (GP) per snapshot. Second, we demonstrate an MCAM configuration that records video across a continuous 83 x 123 mm^2 FOV with two-fold increased resolution (0.48 GP per frame). Finally, we report a third high-resolution configuration (2 um resolution) that can rapidly produce 9.8 GP composites of large histopathology specimens.

Efficient Human-in-the-loop System for Guiding DNNs Attention

Attention guidance is an approach to addressing dataset bias in deep learning, where the model relies on incorrect features to make decisions. Focusing on image classification tasks, we propose an efficient human-in-the-loop system to interactively direct the attention of classifiers to the regions specified by users, thereby reducing the influence of co-occurrence bias and improving the transferability and interpretability of a DNN. Previous approaches for attention guidance require the preparation of pixel-level annotations and are not designed as interactive systems. We present a new interactive method to allow users to annotate images with simple clicks, and study a novel active learning strategy to significantly reduce the number of annotations. We conducted both a numerical evaluation and a user study to evaluate the proposed system on multiple datasets. Compared to the existing non-active-learning approach which usually relies on huge amounts of polygon-based segmentation masks to fine-tune or train the DNNs, our system can save lots of labor and money and obtain a fine-tuned network that works better even when the dataset is biased. The experiment results indicate that the proposed system is efficient, reasonable, and reliable.

OAcode: Overall Aesthetic 2D Barcode on Screen

Nowadays, two-dimensional (2D) barcodes have been widely used in various domains. And a series of aesthetic 2D barcode schemes have been proposed to improve the visual quality and readability of 2D barcodes for better integration with marketing materials. Yet we believe that the existing aesthetic 2D barcode schemes are partially aesthetic because they only beautify the data area but retain the position detection patterns with the blackwhite appearance of traditional 2D barcode schemes. Thus, in this paper, we propose the first overall aesthetic 2D barcode scheme, called OAcode, in which the position detection pattern is canceled. Its detection process is based on the pre-designed symmetrical data area of OAcode, whose symmetry could be used as the calibration signal to restore the perspective transformation in the barcode scanning process. Moreover, an enhanced demodulation method is proposed to resist the lens distortion common in the camera-shooting process. The experimental results illustrate that when 5$\times$5 cm OAcode is captured with a resolution of 720$\times$1280 pixels, at the screen-camera distance of 10 cm and the angle less or equal to 25°, OAcode has 100% detection rate and 99.5% demodulation accuracy. For 10$\times$10 cm OAcode, it could be extracted by consumer-grade mobile phones at a distance of 90 cm with around 90% accuracy.

Large-scale single-photon imaging

Benefiting from its single-photon sensitivity, single-photon avalanche diode (SPAD) array has been widely applied in various fields such as fluorescence lifetime imaging and quantum computing. However, large-scale high-fidelity single-photon imaging remains a big challenge, due to the complex hardware manufacture craft and heavy noise disturbance of SPAD arrays. In this work, we introduce deep learning into SPAD, enabling super-resolution single-photon imaging over an order of magnitude, with significant enhancement of bit depth and imaging quality. We first studied the complex photon flow model of SPAD electronics to accurately characterize multiple physical noise sources, and collected a real SPAD image dataset (64 $\times$ 32 pixels, 90 scenes, 10 different bit depth, 3 different illumination flux, 2790 images in total) to calibrate noise model parameters. With this real-world physical noise model, we for the first time synthesized a large-scale realistic single-photon image dataset (image pairs of 5 different resolutions with maximum megapixels, 17250 scenes, 10 different bit depth, 3 different illumination flux, 2.6 million images in total) for subsequent network training. To tackle the severe super-resolution challenge of SPAD inputs with low bit depth, low resolution, and heavy noise, we further built a deep transformer network with a content-adaptive self-attention mechanism and gated fusion modules, which can dig global contextual features to remove multi-source noise and extract full-frequency details. We applied the technique on a series of experiments including macroscopic and microscopic imaging, microfluidic inspection, and Fourier ptychography. The experiments validate the technique's state-of-the-art super-resolution SPAD imaging performance, with more than 5 dB superiority on PSNR compared to the existing methods.

GatorTron: A Large Clinical Language Model to Unlock Patient Information from Unstructured Electronic Health Records

There is an increasing interest in developing artificial intelligence (AI) systems to process and interpret electronic health records (EHRs). Natural language processing (NLP) powered by pretrained language models is the key technology for medical AI systems utilizing clinical narratives. However, there are few clinical language models, the largest of which trained in the clinical domain is comparatively small at 110 million parameters (compared with billions of parameters in the general domain). It is not clear how large clinical language models with billions of parameters can help medical AI systems utilize unstructured EHRs. In this study, we develop from scratch a large clinical language model - GatorTron - using >90 billion words of text (including >82 billion words of de-identified clinical text) and systematically evaluate it on 5 clinical NLP tasks including clinical concept extraction, medical relation extraction, semantic textual similarity, natural language inference (NLI), and medical question answering (MQA). We examine how (1) scaling up the number of parameters and (2) scaling up the size of the training data could benefit these NLP tasks. GatorTron models scale up the clinical language model from 110 million to 8.9 billion parameters and improve 5 clinical NLP tasks (e.g., 9.6% and 9.5% improvement in accuracy for NLI and MQA), which can be applied to medical AI systems to improve healthcare delivery. Towards Deeper and Better Multi-view Feature Fusion for 3D Semantic Segmentation

3D point clouds are rich in geometric structure information, while 2D images contain important and continuous texture information. Combining 2D information to achieve better 3D semantic segmentation has become mainstream in 3D scene understanding. Albeit the success, it still remains elusive how to fuse and process the cross-dimensional features from these two distinct spaces. Existing state-of-the-art usually exploit bidirectional projection methods to align the cross-dimensional features and realize both 2D & 3D semantic segmentation tasks. However, to enable bidirectional mapping, this framework often requires a symmetrical 2D-3D network structure, thus limiting the network's flexibility. Meanwhile, such dual-task settings may distract the network easily and lead to over-fitting in the 3D segmentation task. As limited by the network's inflexibility, fused features can only pass through a decoder network, which affects model performance due to insufficient depth. To alleviate these drawbacks, in this paper, we argue that despite its simplicity, projecting unidirectionally multi-view 2D deep semantic features into the 3D space aligned with 3D deep semantic features could lead to better feature fusion. On the one hand, the unidirectional projection enforces our model focused more on the core task, i.e., 3D segmentation; on the other hand, unlocking the bidirectional to unidirectional projection enables a deeper cross-domain semantic alignment and enjoys the flexibility to fuse better and complicated features from very different spaces. In joint 2D-3D approaches, our proposed method achieves superior performance on the ScanNetv2 benchmark for 3D semantic segmentation.

SpaceEditing: Integrating Human Knowledge into Deep Neural Networks via Interactive Latent Space Editing

We propose an interactive editing method that allows humans to help deep neural networks (DNNs) learn a latent space more consistent with human knowledge, thereby improving classification accuracy on indistinguishable ambiguous data. Firstly, we visualize high-dimensional data features through dimensionality reduction methods and design an interactive system \textit{SpaceEditing} to display the visualized data. \textit{SpaceEditing} provides a 2D workspace based on the idea of spatial layout. In this workspace, the user can move the projection data in it according to the system guidance. Then, \textit{SpaceEditing} will find the corresponding high-dimensional features according to the projection data moved by the user, and feed the high-dimensional features back to the network for retraining, therefore achieving the purpose of interactively modifying the high-dimensional latent space for the user. Secondly, to more rationally incorporate human knowledge into the training process of neural networks, we design a new loss function that enables the network to learn user-modified information. Finally, We demonstrate how \textit{SpaceEditing} meets user needs through three case studies while evaluating our proposed new method, and the results confirm the effectiveness of our method.

SSD: Towards Better Text-Image Consistency Metric in Text-to-Image Generation

Generating consistent and high-quality images from given texts is essential for visual-language understanding. Although impressive results have been achieved in generating high-quality images, text-image consistency is still a major concern in existing GAN-based methods. Particularly, the most popular metric $R$-precision may not accurately reflect the text-image consistency, often resulting in very misleading semantics in the generated images. Albeit its significance, how to design a better text-image consistency metric surprisingly remains under-explored in the community. In this paper, we make a further step forward to develop a novel CLIP-based metric termed as Semantic Similarity Distance ($SSD$), which is both theoretically founded from a distributional viewpoint and empirically verified on benchmark datasets. Benefiting from the proposed metric, we further design the Parallel Deep Fusion Generative Adversarial Networks (PDF-GAN) that aims at improving text-image consistency by fusing semantic information at different granularities and capturing accurate semantics. Equipped with two novel plug-and-play components: Hard-Negative Sentence Constructor and Semantic Projection, the proposed PDF-GAN can mitigate inconsistent semantics and bridge the text-image semantic gap. A series of experiments show that, as opposed to current state-of-the-art methods, our PDF-GAN can lead to significantly better text-image consistency while maintaining decent image quality on the CUB and COCO datasets.

Rethinking Data Augmentation for Single-source Domain Generalization in Medical Image Segmentation

Single-source domain generalization (SDG) in medical image segmentation is a challenging yet essential task as domain shifts are quite common among clinical image datasets. Previous attempts most conduct global-only/random augmentation. Their augmented samples are usually insufficient in diversity and informativeness, thus failing to cover the possible target domain distribution. In this paper, we rethink the data augmentation strategy for SDG in medical image segmentation. Motivated by the class-level representation invariance and style mutability of medical images, we hypothesize that unseen target data can be sampled from a linear combination of $C$ (the class number) random variables, where each variable follows a location-scale distribution at the class level. Accordingly, data augmented can be readily made by sampling the random variables through a general form. On the empirical front, we implement such strategy with constrained B$\acute{\rm e}$zier transformation on both global and local (i.e. class-level) regions, which can largely increase the augmentation diversity. A Saliency-balancing Fusion mechanism is further proposed to enrich the informativeness by engaging the gradient information, guiding augmentation with proper orientation and magnitude. As an important contribution, we prove theoretically that our proposed augmentation can lead to an upper bound of the generalization risk on the unseen target domain, thus confirming our hypothesis. Combining the two strategies, our Saliency-balancing Location-scale Augmentation (SLAug) exceeds the state-of-the-art works by a large margin in two challenging SDG tasks. Code is available at https://github.com/Kaiseem/SLAug .

Multi-domain Cooperative SLAM: The Enabler for Integrated Sensing and Communications

Simultaneous localization and mapping (SLAM) provides user tracking and environmental mapping capabilities, enabling communication systems to gain situational awareness. Advanced communication networks with ultra-wideband, multiple antennas, and a large number of connections present opportunities for deep integration of sensing and communications. First, the development of integrated sensing and communications (ISAC) is reviewed in this study, and the differences between ISAC and traditional communication are revealed. Then, efficient mechanisms for multi-domain collaborative SLAM are presented. In particular, research opportunities and challenges for cross-sensing, cross-user, cross-frequency, and cross-device SLAM mechanisms are proposed. In addition, SLAM-aided communication strategies are explicitly discussed. We prove that the multi-domain cooperative SLAM mechanisms based on hybrid sensing and crowdsourcing can considerably improve the accuracy of localization and mapping in complex multipath propagation environments through numerical analysis. Furthermore, we conduct testbed experiments to show that the proposed SLAM mechanisms can achieve decimeter-level localization and mapping accuracy in practical scenarios, thereby proving the application prospect of multi-domain collaborative SLAM in ISAC.
