A comparative study of Gaussian Graphical Model approaches for genomic data

The inference of networks of dependencies by Gaussian Graphical models on high-throughput data is an open issue in modern molecular biology. In this paper we provide a comparative study of three methods to obtain small sample and high dimension estimates of partial correlation coefficients: the Moore-Penrose pseudoinverse (PINV), residual correlation (RCM) and covariance-regularized method $(\ell_{2C})$. We first compare them on simulated datasets and we find that PINV is less stable in terms of AUC performance when the number of variables changes. The two regularized methods have comparable performances but $\ell_{2C}$ is much faster than RCM. Finally, we present the results of an application of $\ell_{2C}$ for the inference of a gene network for isoprenoid biosynthesis pathways in Arabidopsis thaliana.

A microscopic study of pion condensation within Nambu--Jona-Lasinio model

We have studied the phenomenology of pion condensation in 2-flavor neutral quark matter at finite density with Nambu--Jona-Lasinio (NJL) model of QCD. We have discussed the role of the bare quark mass $m$ and the electric chemical potential $μ_{e}$ in controlling the condensation. The central result of this work is that the onset for $π$-condensed phase occurs when $|μ_{e}|$ reaches the value of the in-medium pion mass $M_π$ provided the transition is of the second order, even for a composite pion system in the medium. Finally, we have shown that the condensation is extremely fragile with respect to the explicit chiral symmetry breaking via a finite current quark mass.

Diquark Bose-Einstein condensation at strong coupling

We investigate the phase structure of the $SU_f(2)\otimes SU_c(3)$ Nambu--Jona-Lasinio model as a function of the scalar diquark coupling strength. Above a critical coupling, the binding energy is sufficiently large to overcompensate the quark masses and a massless scalar diquark bound state emerges which leads to Bose condensation already in the vacuum.

The fate of pion condensation in quark matter: from the chiral limit to the physical pion mass

We study aspects of the pion condensation in two-flavor neutral quark matter using the Nambu--Jona-Lasinio model of QCD at finite density. We investigate the role of electric charge neutrality, and explicit symmetry breaking via quark mass, both of which control the onset of the charged pion $(π^c)$ condensation. We show that the equality between the electric chemical potential and the in-medium pion mass, $μ_{e}=M_{π^-}$, as a threshold, persists even for a composite pion system in the medium, provided the transition to the pion condensed phase is of the second order. Moreover, we find that the pion condensate in neutral quark matter is extremely fragile to the symmetry breaking effect via a current quark mass $m$, and is ruled out for $m$ larger than the order of 10 keV.

Pions in the quark matter phase diagram

The relationship between mesonic correlations and quantum condensates in the quark matter phase diagram is explored within a quantum field theoretical approach of the Nambu and Jona-Lasinio (NJL) type. Mean-field values in the scalar meson and diquark channels are order parameters signalling the occurrence of quark condensates, entailing chiral symmetry breaking (chi SB) and color superconductivity (2SC) in quark matter. We investigate the spectral properties of scalar and pseudoscalar meson excitations in the phase diagram in Gaussian approximation and show that outside the chi SB region where the pion is a zero-width bound state, there are two regions where it can be considered as a quasi-bound state with a lifetime exceeding that of a typical heavy-ion collision fireball: (A) the high-temperature chi SB crossover region at low densities and (B) the high-density color superconducting phase at temperatures below 100 MeV.

Chiral crossover, deconfinement and quarkyonic matter within a Nambu-Jona Lasinio model with the Polyakov loop

We study the interplay between the chiral and the deconfinement transitions, both at high temperature and high quark chemical potential, by a non local Nambu-Jona Lasinio model with the Polyakov loop in the mean field approximation and requiring neutrality of the ground state. We consider three forms of the effective potential of the Polyakov loop: two of them with a fixed deconfinement scale, cases I and II, and the third one with a $μ$ dependent scale, case III. In the cases I and II, at high chemical potential $μ$ and low temperature $T$ the main contribution to the free energy is due to the Z(3)-neutral three-quark states, mimicking the quarkyonic phase of the large $N_c$ phase diagram. On the other hand in the case III the quarkyonic window is shrunk to a small region. Finally we comment on the relations of these results to lattice studies and on possible common prospects. We also briefly comment on the coexistence of quarkyonic and color superconductive phases.

Recent advances in the three flavor Larkin-Ovchinnikov-Fulde-Ferrel phase of QCD

We present a summary of the recent advances achieved in the study of three flavor Larkin-Ovchinnikov-Fulde-Ferrell (LOFF)phase of QCD. We have explored, using a Ginzburg-Landau expansion of the free energy, the LOFF phase with three flavors, in the simplest single plane wave structure, using the NJL four-fermion coupling. We have found that this phase does not suffer the chromo-magnetic instability problem. A preliminary study of astrophysical effects of quark matter in the aforementioned phase has been done and we have evaluated self-consistently the strange quark mass extending the pairing ansatz to the CubeX and 2Cube45z structure. Finally we have investigated the possibility of Goldstone bosons condensation in the favored cubic structures of LOFF phase.

Superfluid and Pseudo-Goldstone Modes in Three Flavor Crystalline Color Superconductivity

We study the bosonic excitations in the favorite cubic three flavor crystalline LOFF phases of QCD. We calculate in the Ginzburg-Landau approximation the masses of the eight pseudo Nambu-Goldstone Bosons (NGB) present in the low energy theory. We also compute the decay constants of the massless NGB Goldstones associated to superfluidity as well as those of the eight pseudo NGB. Differently from the corresponding situation in the Color-Flavor-Locking phase, we find that meson condensation phases are not expected in the present scenario.

Neutrino emission from compact stars and inhomogeneous color superconductivity

We discuss specific heat and neutrino emissivity due to direct Urca processes for quark matter in the color superconductive Larkin-Ovchinnikov-Fulde-Ferrell (LOFF) phase of Quantum-Chromodynamics. We assume that the three light quarks $u, d, s$ are in a color and electrically neutral state and interact by a four fermion Nambu-Jona Lasinio coupling. We study a LOFF state characterized by a single plane wave for each pairing. From the evaluation of neutrino emissivity and fermionic specific heat, the cooling rate of simplified models of compact stars with a quark core in the LOFF state is estimated.
