Symmetry and Minimum Principle at the Basis of the Genetic Code

The importance of the notion of symmetry in physics is well established: could it also be the case for the genetic code? In this spirit, a model for the Genetic Code based on continuous symmetries and entitled the "Crystal Basis Model" has been proposed a few years ago. The present paper is a review of the model, of some of its first applications as well as of its recent developments. Indeed, after a motivated presentation of our mathematical model, we illustrate its pertinence by applying it for the elaboration and verification of sum rules for codon usage probabilities, as well as for establishing relations and some predictions between physical-chemical properties of amino-acids. Then, defining in this context a "bio-spin" structure for the nucleotides and codons, the interaction between a couple of codon-anticodon can simply be represented by a (bio) spin-spin potential. This approach will constitute the second part of the paper where, imposing the minimum energy principle, an analysis of the evolution of the genetic code can be performed with good agreement with the generally accepted scheme. A more precise study of this interaction model provides informations on codon bias, consistent with data.

Search for doubly-heavy dibaryons in a quark model

We study the stability of hexaquark systems containing two heavy quarks and four light quarks within a simple quark model. No bound or metastable state is found. The reason stems on a delicate interplay between chromoelectric and chromomagnetic effects. Our calculation provides also information about anticharmed pentaquarks that are seemingly unbound in simple quark models.

Crystal Basis Model: Codon-Anticodon Interaction and Genetic Code Evolution

Imposing a minimum principle in the framework of the so called crystal basis model of the genetic code, we determine the structure of the minimum set of 22 anticodons which allows the translational-transcription for animal mitochondrial code. The results are in very good agreement with the observed anticodons. Then, we analyze the evolution of the genetic code, with 20 amino acids encoded from the beginning, from the viewpoint of codon-anticodon interaction. Following the same spirit as above, we determine the structure of the anticodons in the Ancient, Archetypal and Early Genetic codes. Most of our results agree with the generally accepted scheme.

A Minimum Principle in Codon-Anticodon Interaction

Network Models: Action formulation

We develop a technique to formulate quantum field theory on arbitrary network, based on different, randomly disposed sets of scattering's. We define R-matrix of the whole network as a product of R-matrices attached to each of scattering nods. Then an action for a network in terms of fermionic fields is formulated, which allows to calculate the transition amplitudes as their Green functions. On so-called bubble and triangle diagrams it is shown that the method produces the same results as the one which uses the generalized star product. The approach allows to extend network models by including multiparticle interactions at the scattering nods.

Quantum Fields on Star Graphs with Bound States at the Vertex

We investigate the propagation of a massless scalar field on a star graph, modeling the junction of $n$ quantum wires. The vertex of the graph is represented by a point-like impurity (defect), characterized by a one-body scattering matrix. The general case of off-critical scattering matrix with bound and/or antibound states is considered. We demonstrate that the contribution of these states to the scalar field is fixed by causality (local commutativity), which is the key point of our investigation. Two different regimes of the theory emerge at this stage. If bound sates are absent, the energy is conserved and the theory admits unitary time evolution. The behavior changes if bound states are present, because each such state generates a kind of damped harmonic oscillator in the spectrum of the field. These oscillators lead to the breakdown of time translation invariance. We study in both regimes the electromagnetic conductance of the Luttinger liquid on the quantum wire junction. We derive an explicit expression for the conductance in terms of the scattering matrix and show that antibound and bound states have a different impact, giving raise to oscillations with exponentially damped and growing amplitudes respectively.

Quantum Field Theory on Star Graphs

We discuss some basic aspects of quantum fields on star graphs, focusing on boundary conditions, symmetries and scale invariance in particular. We investigate the four-fermion bulk interaction in detail. Using bosonization and vertex operators, we solve the model exactly for scale invariant boundary conditions, formulated in terms of the fermion current and without dissipation. The critical points are classified and determined explicitly. These results are applied for deriving the charge and spin transport, which have interesting physical features.

Bosonization and Scale Invariance on Quantum Wires

We develop a systematic approach to bosonization and vertex algebras on quantum wires of the form of star graphs. The related bosonic fields propagate freely in the bulk of the graph, but interact at its vertex. Our framework covers all possible interactions preserving unitarity. Special attention is devoted to the scale invariant interactions, which determine the critical properties of the system. Using the associated scattering matrices, we give a complete classification of the critical points on a star graph with any number of edges. Critical points where the system is not invariant under wire permutations are discovered. By means of an appropriate vertex algebra we perform the bosonization of fermions and solve the massless Thirring model. In this context we derive an explicit expression for the conductance and investigate its behavior at the critical points. A simple relation between the conductance and the Casimir energy density is pointed out.

A chromomagnetic mechanism for the X(3872) resonance

The chromomagnetic interaction, with proper account for flavour-symmetry breaking, is shown to explain the mass and coupling properties of the X(3872) resonance as a $J^{PC}$ = 1$^{++}$ state consisting of a heavy quark-antiquark pair and a light one. It is crucial to introduce all the spin-colour configurations compatible with these quantum numbers and diagonalise the chromomagnetic interaction in this basis. This approach thus differs from the molecular picture $D\bar {D}*$ and from the diquark-antidiquark picture.

Reflection-Transmission Quantum Yang-Baxter Equations

We explore the reflection-transmission quantum Yang-Baxter equations, arising in factorized scattering theory of integrable models with impurities. The physical origin of these equations is clarified and three general families of solutions are described in detail. Explicit representatives of each family are also displayed. These results allow to establish a direct relationship with the different previous works on the subject and make evident the advantages of the reflection-transmission algebra as an universal approach to integrable systems with impurities.

The colour triplet qqqbar cluster and pentaquark models

We study the properties of the colour triplet qqqbar quark cluster when flavour symmetry is broken. The relevance of such a cluster for some models of pentaquarks is then examined in the light of recent experimental signals.

Finite Temperature Quantum Field Theory with Impurities

We apply the concept of reflection-transmission (RT) algebra, originally developed in the context of integrable systems in 1+1 space-time dimensions, to the study of finite temperature quantum field theory with impurities in higher dimensions. We consider a scalar field in $(s+1)+1$ space-time dimensions, interacting with impurities localized on $s$-dimensional hyperplanes, but without self-interaction. We discuss first the case $s=0$ and extend afterwards all results to $s>0$. Constructing the Gibbs state over an appropriate RT algebra, we derive the energy density at finite temperature and establish the correction to the Stefan-Boltzmann law generated by the impurity. The contribution of the impurity bound states is taken into account. The charge density profiles for various impurities are also investigated.

Narrow width pentaquarks

A general study of pentaquarks built with four quarks in a L=1 state and an antiquark in S-wave shows that several of such states are forbidden by a selection rule, which holds in the limit of flavour symmetry, to decay into a baryon and a meson final state. We identify the most promising \bar{10} multiplet for the classification of the Theta^+ and Xi^{--} particles recently discovered with the prediction of a narrow width for both of them.

Coideal subalgebras in quantum affine algebras

We introduce two subalgebras in the type A quantum affine algebra which are coideals with respect to the Hopf algebra structure. In the classical limit q -> 1 each subalgebra specializes to the enveloping algebra U(k), where k is a fixed point subalgebra of the loop algebra over gl_N with respect to a natural involution corresponding to the embedding of the orthogonal or symplectic Lie algebra into gl_N. We also give an equivalent presentation of these coideal subalgebras in terms of generators and defining relations which have the form of reflection-type equations. We provide evaluation homomorphisms from these algebras to the twisted quantized enveloping algebras introduced earlier by Gavrilik and Klimyk and by Noumi. We also construct an analog of the quantum determinant for each of the algebras and show that its coefficients belong to the center of the algebra. Their images under the evaluation homomorphism provide a family of central elements of the corresponding twisted quantized enveloping algebra.

Universality and Shannon entropy of codon usage

The distribution functions of the codon usage probabilities, computed over all the available GenBank data, for 40 eukaryotic biological species and 5 chloroplasts, do not follow a Zipf law, but are best fitted by the sum of a constant, an exponential and a linear function in the rank of usage. For mitochondriae the analysis is not conclusive. A quantum-mechanics-inspired model is proposed to describe the observed behaviour. These functions are characterized by parameters that strongly depend on the total GC content of the coding regions of biological species. It is predicted that the codon usage is the same in all exonic genes with the same GC content. The Shannon entropy for codons, also strongly depending on the exonic GC content, is computed.

Correlation matrix for quartet codon usage

It has been argued that the sum of usage probabilities for codons, belonging to quartets, that have as third nucleotide C or A, is independent of the biological species for vertebrates. The comparison between the theoretical correlation matrix derived from these sum rules and the experimentally computed matrix for 26 species shows a satisfactory agreement. The Shannon entropy, weakly depending on the biological species, gives further support. Suppression of codons containing the dinucleotides CG or AU is put in evidence.

Reflection-Transmission Algebras

Inspired by factorized scattering from delta-type impurities in (1+1)-dimensional space-time, we propose and analyse a generalization of the Zamolodchikov-Faddeev algebra. Distinguished elements of the new algebra, called reflection and transmission generators, encode the particle-impurity interactions. We describe in detail the underlying algebraic structure. The relative Fock representations are explicitly constructed and a general factorized scattering theory is developed in this framework.
