ProtLingo: Efficient Protein Language Modeling via Conditional Memory and Expert Routing

Proteins perform diverse cellular functions, and even single amino-acid substitutions can alter stability, activity, or molecular interactions. Protein language models (PLMs) provide a scalable approach for modeling such sequence--function relationships from unlabeled sequences, but increasing the size of dense Transformer backbones often brings substantial computational cost without consistently improving mutation-sensitive prediction. We introduce ProtLingo, an efficient PLM framework that augments a pretrained single-sequence backbone with conditional local memory and sparse expert routing. ProtLingo maps contextual residue representations into route-specific discrete codes, composes centered local windows into latent $N$-gram addresses, and retrieves reusable residual signals associated with recurring local sequence contexts. In parallel, selected feed-forward blocks are upcycled into sparse Mixture-of-Experts layers with shared and routed experts, enabling residue-dependent computation while activating only a subset of parameters. Experiments on protein fitness prediction, FLIP benchmarks, and supervised contact prediction show that ProtLingo achieves competitive performance with a 150M-scale backbone, including strong parameter efficiency on mutation-effect prediction and preserved long-range structural representations.

Evolution-Aware MSA Reasoning for Subsampling via Factor Graphs

Multiple Sequence Alignments (MSAs) provide protein language models with explicit evolutionary context, but their large depth makes subsampling unavoidable under limited token budgets. Existing strategies, including random selection, identity-based filtering, and diversity-driven sampling, are effective heuristics, yet provide limited control over the evolutionary signals retained in the subset. In this work, we recast MSA subsampling as an explicit optimization problem, where key evolutionary measures, including query identity and diversity, are treated as controllable objectives. Building on this view, we introduce AP-REASONER, an Affinity-Propagation-based factor-graph approach. With evolution-aware unary factors, exemplar-consistency factors, and two control knobs, AP-REASONER performs factor-graph reasoning through message passing to infer a fixed-budget MSA subset. Experiments on long-range contact prediction and conformational ensemble prediction show that AP-REASONER outperforms baseline subsamplers on structure-sensitive downstream tasks and enables controllable recovery of alternative protein conformations. These results highlight the value of modeling MSA subsampling as a controllable optimization problem, where factor-graph reasoning offers an effective alternative to heuristic selection.

CryoACE: An Atom-centric Framework for Accurate and Automated Model Building in Cryo-EM

Protein automodeling from cryo-EM density maps faces unique challenges in enforcing physicochemical validity and managing conformational heterogeneity. Current solvers are often limited to static predictions or require computationally intensive heuristic searches. We present CryoACE, an end-to-end framework that reconstructs precise atomic graphs for both homogeneous and heterogeneous structures. Our method features two key innovations: an atom-centric reconstruction paradigm, where density features are sampled directly at atomic coordinates and iteratively recycled to refine structures, replacing expensive voxel convolutions for efficient multimodal fusion; and a training-free guidance mechanism that leverages predicted local resolution priors to resolve dynamic ambiguity. Validated on a newly constructed high-quality dataset, CryoACE significantly outperforms existing baselines on static benchmarks and, for the first time, unveils atomic-level dynamic conformations on complex real-world datasets like EMPIAR-10345 without relying on pre-built static structures.

SPREAD: Spatial-Physical REasoning via geometry Aware Diffusion

Automated 3D scene generation is pivotal for applications spanning virtual reality, digital content creation, and Embodied AI. While computer graphics prioritizes aesthetic layouts, vision and robotics demand scenes that mirror real-world complexity which current data-driven methods struggle to achieve due to limited unstructured training data and insufficient spatial and physical modeling. We propose SPREAD, a diffusion-based framework that jointly learns spatial and physical relationships through a graph transformer, explicitly conditioning on posed scene point clouds for geometric awareness. Moreover, our model integrates differentiable guidance for collision avoidance, relational constraint, and gravity, ensuring physically coherent scenes without sacrificing relational context. Our experiments on 3D-FRONT and ProcTHOR datasets demonstrate state-of-the-art performance in spatial-relational reasoning and physical metrics. Moreover, \ours{} outperforms baselines in scene consistency and stability during pre- and post-physics simulation, proving its capability to generate simulation-ready environments for embodied AI agents.

NARRATE: A Normal Assisted Free-View Portrait Stylizer

In this work, we propose NARRATE, a novel pipeline that enables simultaneously editing portrait lighting and perspective in a photorealistic manner. As a hybrid neural-physical face model, NARRATE leverages complementary benefits of geometry-aware generative approaches and normal-assisted physical face models. In a nutshell, NARRATE first inverts the input portrait to a coarse geometry and employs neural rendering to generate images resembling the input, as well as producing convincing pose changes. However, inversion step introduces mismatch, bringing low-quality images with less facial details. As such, we further estimate portrait normal to enhance the coarse geometry, creating a high-fidelity physical face model. In particular, we fuse the neural and physical renderings to compensate for the imperfect inversion, resulting in both realistic and view-consistent novel perspective images. In relighting stage, previous works focus on single view portrait relighting but ignoring consistency between different perspectives as well, leading unstable and inconsistent lighting effects for view changes. We extend Total Relighting to fix this problem by unifying its multi-view input normal maps with the physical face model. NARRATE conducts relighting with consistent normal maps, imposing cross-view constraints and exhibiting stable and coherent illumination effects. We experimentally demonstrate that NARRATE achieves more photorealistic, reliable results over prior works. We further bridge NARRATE with animation and style transfer tools, supporting pose change, light change, facial animation, and style transfer, either separately or in combination, all at a photographic quality. We showcase vivid free-view facial animations as well as 3D-aware relightable stylization, which help facilitate various AR/VR applications like virtual cinematography, 3D video conferencing, and post-production.

NeuVV: Neural Volumetric Videos with Immersive Rendering and Editing

Some of the most exciting experiences that Metaverse promises to offer, for instance, live interactions with virtual characters in virtual environments, require real-time photo-realistic rendering. 3D reconstruction approaches to rendering, active or passive, still require extensive cleanup work to fix the meshes or point clouds. In this paper, we present a neural volumography technique called neural volumetric video or NeuVV to support immersive, interactive, and spatial-temporal rendering of volumetric video contents with photo-realism and in real-time. The core of NeuVV is to efficiently encode a dynamic neural radiance field (NeRF) into renderable and editable primitives. We introduce two types of factorization schemes: a hyper-spherical harmonics (HH) decomposition for modeling smooth color variations over space and time and a learnable basis representation for modeling abrupt density and color changes caused by motion. NeuVV factorization can be integrated into a Video Octree (VOctree) analogous to PlenOctree to significantly accelerate training while reducing memory overhead. Real-time NeuVV rendering further enables a class of immersive content editing tools. Specifically, NeuVV treats each VOctree as a primitive and implements volume-based depth ordering and alpha blending to realize spatial-temporal compositions for content re-purposing. For example, we demonstrate positioning varied manifestations of the same performance at different 3D locations with different timing, adjusting color/texture of the performer's clothing, casting spotlight shadows and synthesizing distance falloff lighting, etc, all at an interactive speed. We further develop a hybrid neural-rasterization rendering framework to support consumer-level VR headsets so that the aforementioned volumetric video viewing and editing, for the first time, can be conducted immersively in virtual 3D space.

Neural Relighting and Expression Transfer On Video Portraits

Photo-realistic video portrait reenactment benefits virtual production and numerous VR/AR experiences. The task remains challenging as the reenacted expression should match the source while the lighting should be adjustable to new environments. We present a neural relighting and expression transfer technique to transfer the facial expressions from a source performer to a portrait video of a target performer while enabling dynamic relighting. Our approach employs 4D reflectance field learning, model-based facial performance capture and target-aware neural rendering. Specifically, given a short sequence of the target performer's OLAT, we apply a rendering-to-video translation network to first synthesize the OLAT result of new sequences with unseen expressions. We then design a semantic-aware facial normalization scheme along with a multi-frame multi-task learning strategy to encode the content, segmentation, and motion flows for reliably inferring the reflectance field. This allows us to simultaneously control facial expression and apply virtual relighting. Extensive experiments demonstrate that our technique can robustly handle challenging expressions and lighting environments and produce results at a cinematographic quality.
