Methodology of Parameterization of Molecular Mechanics Force Field From Quantum Chemistry Calculations using Genetic Algorithm: A case study of methanol

In molecular dynamics (MD) simulation, force field determines the capability of an individual model in capturing physical and chemistry properties. The method for generating proper parameters of the force field form is the key component for computational research in chemistry, biochemistry, and condensed-phase physics. Our study showed that the feasibility to predict experimental condensed phase properties (i.e., density and heat of vaporization) of methanol through problem specific force field from only quantum chemistry information. To acquire the satisfying parameter sets of the force field, the genetic algorithm (GA) is the main optimization method. For electrostatic potential energy, we optimized both the electrostatic parameters of methanol using the GA method, which leads to low deviations of between the quantum mechanics (QM) calculations and the GA optimized parameters. We optimized the van der Waals (vdW) parameters both using GA and guided GA methods by calibrating interaction energy of various methanol homo-clusters, such as nonamers, undecamers, or tridecamers. Excellent agreement between the training dataset from QM calculations (i.e., MP2) and GA optimized parameters can be achieved. However, only the guided GA method, which eliminates the overestimation of interaction energy from MP2 calculations in the optimization process, provides proper vdW parameters for MD simulation to get the condensed phase properties (i.e., density and heat of vaporization) of methanol. Throughout the whole optimization process, the experimental value were not involved in the objective functions, but were only used for the purpose of justifying models (i.e., nonamers, undecamers, or tridecamers) and validating methods (i.e., GA or guided GA). Our method shows the possibility of developing descriptive polarizable force field using only QM calculations.

Magnetic Dirac Fermions and Chern Insulator Supported on Pristine Silicon Surface

Emergence of ferromagnetism in non-magnetic semiconductors is strongly desirable, especially in topological materials thanks to the possibility to achieve quantum anomalous Hall effect. Based on first-principles calculations, we propose that for Si thin film grown on metal substrate, the pristine Si(111)-root3xroot3 surface with a spontaneous weak reconstruction has a strong tendency of ferromagnetism and nontrivial topological properties, characterized by spin polarized Dirac-fermion surface states. In contrast to conventional routes relying on introduction of alien charge carriers or specially patterned substrates, the spontaneous magnetic order and spin-orbit coupling on the pristine silicon surface together gives rise to quantized anomalous Hall effect with a finite Chern number C=-1. This work suggests exciting opportunities in silicon-based spintronics and quantum computing free from alien dopants or proximity effects.

High spatial frequency laser induced periodic surface structure formation in germanium by mid-IR femtosecond pulses

Formation of high spatial frequency laser induced periodic surface structures (HSFL) in germanium by femtosecond mid-IR pulses with wavelengths between $λ=2.0$ and $3.6 \; \mathrm{μm}$ was studied with varying angle of incidence and polarization. The period of these structures varied from $λ/3$ to $λ/8$. A modified surface-scattering model including Drude excitation and the optical Kerr effect explains spatial period scaling of HSFL across the mid-IR wavelengths. Transmission electron microscopy (TEM) shows the presence of a $30 \; \mathrm{n m}$ amorphous layer above the structure of crystalline germanium. Various mechanisms including two photon absorption and defect-induced amorphization are discussed as probable causes for the formation of this layer.

Comment on "Dual-wavelength in-line phase-shifting interferometry based on two dc-term-suppressed intensities with a special phase shift for quantitative phase extraction"

We comment on the recent Letter by Xu and Wang et al. [Opt. Lett. 41, 2430 (2016)] in which an approach of quantitative phase extraction in dual-wavelength in-line phase-shifting interferometry (DWILPSI) was proposed. It is noted that a special phase shift is used, which more or less embarrasses its practical operation. We wish to show that the same result can also be reached by combining the generalized phase-shifting algorithm and the least-square algorithm, in which the phase shift can be chosen randomly. In addition to maintaining high accuracy and rapid processing speed of the DWILPSI method, the proposed method greatly facilitates its application in actual measurement.

Enhanced high dynamic range 3D shape measurement based on generalized phase-shifting algorithm

It is a challenge for Phase Measurement Profilometry (PMP) to measure objects with a large range of reflectivity variation across the surface. Saturated or dark pixels in the deformed fringe patterns captured by the camera will lead to phase fluctuations and errors. Jiang et al. proposed a high dynamic range real-time 3D shape measurement method without changing camera exposures. Three inverted phase-shifted fringe patterns are used to complement three regular phase-shifted fringe patterns for phase retrieval when any of the regular fringe patterns are saturated. But Jiang's method still has some drawbacks: (1) The phases in saturated pixels are respectively estimated by different formulas for different cases. It is shortage of an universal formula; (2) it cannot be extended to four-step phase-shifting algorithm because inverted fringe patterns are the repetition of regular fringe patterns; (3) only three unsaturated intensity values at every pixel of fringe patterns are chosen for phase demodulation, lying idle the other unsaturated ones. We proposed a method for enhanced high dynamic range 3D shape measurement based on generalized phase-shifting algorithm, which combines the complementary technique of inverted and regular fringe patterns with generalized phase-shifting algorithm. Firstly, two sets of complementary phase-shifted fringe patterns, namely regular and inverted fringe patterns are projected and collected. Then all unsaturated intensity values at the same camera pixel from two sets of fringe patterns are selected, and employed to retrieve the phase by generalized phase-shifting algorithm. Finally, simulations and experiments are conducted to prove the validity of the proposed method. The results are analyzed and compared with Jiang's method, which demonstrate that the proposed method not only expands the scope of Jiang's method, but also improves the measurement accuracy.

One shot profilometry using iterative two-step temporal phase-unwrapping

This paper reviews two techniques that have been recently published for 3D profilometry and proposes one shot profilometry using iterative two-step temporal phase-unwrapping by combining the composite fringe projection and the iterative two-step temporal phase unwrapping algorithm. In temporal phase unwrapping, many images with different frequency fringe pattern are needed to project which would take much time. In order to solve this problem, Ochoa proposed a phase unwrapping algorithm based on phase partitions using a composite fringe, which only needs projecting one composite fringe pattern with four kinds of frequency information to complete the process of 3D profilometry. However, we found that the fringe order determined through the construction of phase partitions tended to be imprecise. Recently, we proposed an iterative two-step temporal phase unwrapping algorithm, which can achieve high sensitivity and high precision shape measurement. But it needs multiple frames of fringe images which would take much time. In order to take into account both the speed and accuracy of 3D shape measurement, we get a new, and more accurate unwrapping method based on composite fringe pattern by combining these two techniques. This method not only retains the speed advantage of Ochoa's algorithm, but also greatly improves its measurement accuracy. Finally, the experimental evaluation is conducted to prove the validity of the proposed method, and the experimental results show that this method is feasible.

Robust two-dimensional superconductivity and vortex system in Bi2Te3/FeTe heterostructures

The discovery of two-dimensional superconductivity in Bi2Te3/FeTe heterostructure provides a new platform for the search of Majorana fermions in condensed matter systems. Since Majorana fermions are expected to reside at the core of the vortices, a close examination of the vortex dynamics in superconducting interface is of paramount importance. Here, we report the robustness of the interfacial superconductivity and 2D vortex dynamics in four as-grown and aged Bi2Te3/FeTe heterostructure with different Bi2Te3 epilayer thickness (3, 5, 7, 14 nm). After two years' air exposure, superconductivity remains robust even when the thickness of Bi2Te3 epilayer is down to 3 nm. Meanwhile, a new feature at ~13 K is induced in the aged samples, and the high field studies reveal its relevance to superconductivity. The resistance of all as-grown and aged heterostructures, just below the superconducting transition temperature follows the Arrhenius relation, indicating the thermally activated flux flow behavior at the interface of Bi2Te3 and FeTe. Moreover, the activation energy exhibits a logarithmic dependence on the magnetic field, providing a compelling evidence for the 2D vortex dynamics in this novel system. The weak disorder associated with aging-induced Te vacancies is possibly responsible for these observed phenomena.

A model of global magnetic reconnection rate in relativistic collisionless plasmas

A model of global magnetic reconnection rate in relativistic collisionless plasmas is developed and validated by the fully kinetic simulation. Through considering the force balance at the upstream and downstream of the diffusion region, we show that the global rate is bounded by a value $\sim 0.3$ even when the local rate goes up to $\sim O(1)$ and the local inflow speed approaches the speed of light in strongly magnetized plasmas. The derived model is general and can be applied to magnetic reconnection under widely different circumstances.

Linear complexity of generalized cyclotomic sequences of order 4 over F_l

Generalized cyclotomic sequences of period pq have several desirable randomness properties if the two primes p and q are chosen properly. In particular,Ding deduced the exact formulas for the autocorrelation and the linear complexity of these sequences of order 2. In this paper, we consider the generalized sequences of order 4. Under certain conditions, the linear complexity of these sequences of order 4 is developed over a finite field F_l. Results show that in many cases they have high linear complexity.

Concurrent Regenerating Codes and Scalable Application in Network Storage

To recover simultaneous multiple failures in erasure coded storage systems, Patrick Lee et al introduce concurrent repair based minimal storage regenerating codes to reduce repair traffic. The architecture of this approach is simpler and more practical than that of the cooperative mechanism in non-fully distributed environment, hence this paper unifies such class of regenerating codes as concurrent regenerating codes and further studies its characteristics by analyzing cut-based information flow graph in the multiple-node recovery model. We present a general storage-bandwidth tradeoff and give closed-form expressions for the points on the curve, including concurrent repair mechanism based on minimal bandwidth regenerating codes. We show that the general concurrent regenerating codes can be constructed by reforming the existing single-node regenerating codes or multiplenode cooperative regenerating codes. Moreover, a connection to strong-MDS is also analyzed. On the other respect, the application of RGC is hardly limited to "repairing". It is of great significance for "scaling", a scenario where we need to increase(decrease) nodes to upgrade(degrade) redundancy and reliability. Thus, by clarifying the similarities and differences, we integrate them into a unified model to adjust to the dynamic storage network.

An algorithm to increase the residues of wrapped-phase in spatial domain

In phase unwrapping, the locations and densities of residues are indicative of the severity of the unwrapping problem. The residues are used to detect and evade inconsistent phase areas. Gdeisat et al. proposed an algorithm to increase the number of residues in a wrapped-phase map to improve the results of phase unwrapping. But this method will take much time to make the Fourier transform, inverse Fourier transform, select and shift the spectral components, and there is no theoretical analysis on why the frequency shift can increase the number of residues. In view of the above problems, we proposed an algorithm to increase the number of residues in a wrapped-phase map, which only uses a simple multiply operation in spatial domain to realize frequency shift by taking advantage of the frequency shift property of Fourier transform. Besides that, we discuss the relationship between the number of residues and frequency shift. Finally, the experimental evaluation is conducted to prove the validity of the proposed method. Experimental results demonstrated that the proposed method can speed up more than 50%.

Improved method for phase wraps reduction in profilometry

In order to completely eliminate, or greatly reduce the number of phase wraps in 2D wrapped phase map, Gdeisat et al. proposed an algorithm, which uses shifting the spectrum towards the origin. But the spectrum can be shifted only by an integer number, meaning that the phase wraps reduction is often not optimal. In addition, Gdeisat's method will take much time to make the Fourier transform, inverse Fourier transform, select and shift the spectral components. In view of the above problems, we proposed an improved method for phase wraps elimination or reduction. First, the wrapped phase map is padded with zeros, the carrier frequency of the projected fringe is determined by high resolution, which can be used as the moving distance of the spectrum. And then realize frequency shift in spatial domain. So it not only can enable the spectrum to be shifted by a rational number when the carrier frequency is not an integer number, but also reduce the execution time. Finally, the experimental results demonstrated that the proposed method is feasible.

Particle Acceleration during Magnetic Reconnection in a Low-beta Pair Plasma

Plasma energization through magnetic reconnection in the magnetically-dominated regime featured by low plasma beta ($β= 8 πnkT_0/B^2 \ll 1$) and/or high magnetization ($σ= B^2/(4 πnmc^2) \gg 1$) is important in a series of astrophysical systems such as solar flares, pulsar wind nebula, and relativistic jets from black holes, etc. In this paper, we review the recent progress on kinetic simulations of this process and further discuss plasma dynamics and particle acceleration in a low-$β$ reconnection layer that consists of electron-positron pairs. We also examine the effect of different initial thermal temperatures on the resulting particle energy spectra. While earlier papers have concluded that the spectral index is smaller for higher $σ$, our simulations show that the spectral index approaches $p=1$ for sufficiently low plasma $β$, even if $σ\sim 1$. Since this predicted spectral index in the idealized limit is harder than most observations, it is important to consider effects that can lead to a softer spectrum such as open boundary simulations. We also remark that the effects of 3D reconnection physics and turbulence on reconnection need to be addressed in the future.

Hooked flare ribbons and flux-rope related QSL footprints

We studied the magnetic topology of active region 12158 on 2014 September 10 and compared it with the observations before and early in the flare which begins at 17:21 UT (SOL2014-09-10T17:45:00). Our results show that the sigmoidal structure and flare ribbons of this active region observed by SDO/AIA can be well reproduced from a Grad-Rubin non linear force free field extrapolation method. Various inverse-S and -J shaped magnetic field lines, that surround a coronal flux rope, coincide with the sigmoid as observed in different extreme ultraviolet wavelengths, including its multi-threaded curved ends. Also, the observed distribution of surface currents in the magnetic polarity where it was not prescribed is well reproduced. This validates our numerical implementation and set-up of the Grad-Rubin method. The modeled double inverse-J shaped Quasi-Separatrix Layer (QSL) footprints match the observed flare ribbons during the rising phase of the flare, including their hooked parts. The spiral-like shape of the latter may be related to a complex pre-eruptive flux rope with more than one turn of twist, as obtained in the model. These ribbon-associated flux-rope QSL-footprints are consistent with the new standard flare model in 3D, with the presence of a hyperbolic flux tube located below an inverse tear drop shaped coronal QSL. This is a new step forward forecasting the locations of reconnection and ribbons in solar flares, and the geometrical properties of eruptive flux ropes.

Collision-induced magnetic reconnection and a unified interpretation of polarization properties of GRBs and blazars

The jet composition and energy dissipation mechanism of Gamma-ray bursts (GRBs) and Blazars are fundamental questions which remain not fully understood. One plausible model is to interpret the $γ$-ray emission of GRBs and optical emission of blazars as synchrotron radiation of electrons accelerated from the collision-induced magnetic dissipation regions in Poynting-flux-dominated jets. The polarization observation is an important and independent information to test this model. Based on our recent 3D relativistic MHD simulations of collision-induced magnetic dissipation of magnetically dominated blobs, here we perform calculations of the polarization properties of the emission in the dissipation region and apply the results to model the polarization observational data of GRB prompt emission and blazar optical emission. We show that the same numerical model with different input parameters can reproduce well the observational data of both GRBs and blazars, especially the $90^{\circ}$ polarization angle (PA) change in GRB 100826A and the $180^{\circ}$ PA swing in Blazar 3C279. This supports a unified model for GRB and blazar jets, suggesting that collision-induced magnetic reconnection is a common physical mechanism to power the relativistic jet emission from events with very different black hole masses.

Electromagnetic fields with electric and chiral magnetic conductivities in heavy ion collisions

We derive analytic formula for electric and magnetic fields produced by a moving charged particle in a conducting medium with the electric conductivity $σ$ and the chiral magnetic conductivity $σ_χ$. We use the Green function method and assume that $σ_χ$ is much smaller than $σ$. The compact algebraic expressions for electric and magnetic fields without any integrals are obtained. They recover the Lienard-Wiechert formula at vanishing conductivities. Exact numerical solutions are also found for any values of $σ$ and $σ_χ$ and are compared to analytic results. Both numerical and analytic results agree very well for the scale of high energy heavy ion collisions. The space-time profiles of electromagnetic fields in non-central Au+Au collisions have been calculated based on these analytic formula as well as exact numerical solutions.

Branching Systems and General Cuntz-Krieger Uniqueness Theorem for Ultragraph C*-algebras

We give a notion of branching systems on ultragraphs. From this we build concrete representations of ultragraph C*-algebras on the bounded linear operators of Hilbert spaces. To each branching system of an ultragraph we describe the associated Perron-Frobenius operator in terms of the induced representation. We show that every permutative representation of an ultragraph C*-algebra is unitary equivalent to a representation arising from a branching system. We give a sufficient condition on ultragraphs such that a large class of representations of the C*-algebras of these ultragraphs is permutative. To give a sufficient condition on branching systems so that their induced representations are faithful we generalize Szyma{ń}ski's version of the Cuntz-Krieger uniqueness theorem for ultragraph C*-algebras.

Reading Car License Plates Using Deep Convolutional Neural Networks and LSTMs

In this work, we tackle the problem of car license plate detection and recognition in natural scene images. Inspired by the success of deep neural networks (DNNs) in various vision applications, here we leverage DNNs to learn high-level features in a cascade framework, which lead to improved performance on both detection and recognition. Firstly, we train a $37$-class convolutional neural network (CNN) to detect all characters in an image, which results in a high recall, compared with conventional approaches such as training a binary text/non-text classifier. False positives are then eliminated by the second plate/non-plate CNN classifier. Bounding box refinement is then carried out based on the edge information of the license plates, in order to improve the intersection-over-union (IoU) ratio. The proposed cascade framework extracts license plates effectively with both high recall and precision. Last, we propose to recognize the license characters as a {sequence labelling} problem. A recurrent neural network (RNN) with long short-term memory (LSTM) is trained to recognize the sequential features extracted from the whole license plate via CNNs. The main advantage of this approach is that it is segmentation free. By exploring context information and avoiding errors caused by segmentation, the RNN method performs better than a baseline method of combining segmentation and deep CNN classification; and achieves state-of-the-art recognition accuracy.
