HelixFold-Single: MSA-free Protein Structure Prediction by Using Protein Language Model as an Alternative

AI-based protein structure prediction pipelines, such as AlphaFold2, have achieved near-experimental accuracy. These advanced pipelines mainly rely on Multiple Sequence Alignments (MSAs) as inputs to learn the co-evolution information from the homologous sequences. Nonetheless, searching MSAs from protein databases is time-consuming, usually taking dozens of minutes. Consequently, we attempt to explore the limits of fast protein structure prediction by using only primary sequences of proteins. HelixFold-Single is proposed to combine a large-scale protein language model with the superior geometric learning capability of AlphaFold2. Our proposed method, HelixFold-Single, first pre-trains a large-scale protein language model (PLM) with thousands of millions of primary sequences utilizing the self-supervised learning paradigm, which will be used as an alternative to MSAs for learning the co-evolution information. Then, by combining the pre-trained PLM and the essential components of AlphaFold2, we obtain an end-to-end differentiable model to predict the 3D coordinates of atoms from only the primary sequence. HelixFold-Single is validated in datasets CASP14 and CAMEO, achieving competitive accuracy with the MSA-based methods on the targets with large homologous families. Furthermore, HelixFold-Single consumes much less time than the mainstream pipelines for protein structure prediction, demonstrating its potential in tasks requiring many predictions. The code of HelixFold-Single is available at https://github.com/PaddlePaddle/PaddleHelix/tree/dev/apps/protein_folding/helixfold-single, and we also provide stable web services on https://paddlehelix.baidu.com/app/drug/protein-single/forecast.

Dual-mode adaptive-SVD ghost imaging

In this paper, we present a dual-mode adaptive singular value decomposition ghost imaging (A-SVD GI), which can be easily switched between the modes of imaging and edge detection. It can adaptively localize the foreground pixels via a threshold selection method. Then only the foreground region is illuminated by the singular value decomposition (SVD) - based patterns, consequently retrieving high-quality images with fewer sampling ratios. By changing the selecting range of foreground pixels, the A-SVD GI can be switched to the mode of edge detection to directly reveal the edge of objects, without needing the original image. We investigate the performance of these two modes through both numerical simulations and experiments. We also develop a single-round scheme to halve measurement numbers in experiments, instead of separately illuminating positive and negative patterns in traditional methods. The binarized SVD patterns, generated by the spatial dithering method, are modulated by a digital micromirror device (DMD) to speed up the data acquisition. This dual-mode A-SVD GI can be applied in various applications, such as remote sensing or target recognition, and could be further extended for multi-modality functional imaging/detection.

Head-Free Lightweight Semantic Segmentation with Linear Transformer

Existing semantic segmentation works have been mainly focused on designing effective decoders; however, the computational load introduced by the overall structure has long been ignored, which hinders their applications on resource-constrained hardwares. In this paper, we propose a head-free lightweight architecture specifically for semantic segmentation, named Adaptive Frequency Transformer. It adopts a parallel architecture to leverage prototype representations as specific learnable local descriptions which replaces the decoder and preserves the rich image semantics on high-resolution features. Although removing the decoder compresses most of the computation, the accuracy of the parallel structure is still limited by low computational resources. Therefore, we employ heterogeneous operators (CNN and Vision Transformer) for pixel embedding and prototype representations to further save computational costs. Moreover, it is very difficult to linearize the complexity of the vision Transformer from the perspective of spatial domain. Due to the fact that semantic segmentation is very sensitive to frequency information, we construct a lightweight prototype learning block with adaptive frequency filter of complexity $O(n)$ to replace standard self attention with $O(n^{2})$. Extensive experiments on widely adopted datasets demonstrate that our model achieves superior accuracy while retaining only 3M parameters. On the ADE20K dataset, our model achieves 41.8 mIoU and 4.6 GFLOPs, which is 4.4 mIoU higher than Segformer, with 45% less GFLOPs. On the Cityscapes dataset, our model achieves 78.7 mIoU and 34.4 GFLOPs, which is 2.5 mIoU higher than Segformer with 72.5% less GFLOPs. Code is available at https://github.com/dongbo811/AFFormer.

CAT: Learning to Collaborate Channel and Spatial Attention from Multi-Information Fusion

Channel and spatial attention mechanism has proven to provide an evident performance boost of deep convolution neural networks (CNNs). Most existing methods focus on one or run them parallel (series), neglecting the collaboration between the two attentions. In order to better establish the feature interaction between the two types of attention, we propose a plug-and-play attention module, which we term "CAT"-activating the Collaboration between spatial and channel Attentions based on learned Traits. Specifically, we represent traits as trainable coefficients (i.e., colla-factors) to adaptively combine contributions of different attention modules to fit different image hierarchies and tasks better. Moreover, we propose the global entropy pooling (GEP) apart from global average pooling (GAP) and global maximum pooling (GMP) operators, an effective component in suppressing noise signals by measuring the information disorder of feature maps. We introduce a three-way pooling operation into attention modules and apply the adaptive mechanism to fuse their outcomes. Extensive experiments on MS COCO, Pascal-VOC, Cifar-100, and ImageNet show that our CAT outperforms existing state-of-the-art attention mechanisms in object detection, instance segmentation, and image classification. The model and code will be released soon.

Complete Solution for Vehicle Re-ID in Surround-view Camera System

Vehicle re-identification (Re-ID) is a critical component of the autonomous driving perception system, and research in this area has accelerated in recent years. However, there is yet no perfect solution to the vehicle re-identification issue associated with the car's surround-view camera system. Our analysis identifies two significant issues in the aforementioned scenario: i) It is difficult to identify the same vehicle in many picture frames due to the unique construction of the fisheye camera. ii) The appearance of the same vehicle when seen via the surround vision system's several cameras is rather different. To overcome these issues, we suggest an integrative vehicle Re-ID solution method. On the one hand, we provide a technique for determining the consistency of the tracking box drift with respect to the target. On the other hand, we combine a Re-ID network based on the attention mechanism with spatial limitations to increase performance in situations involving multiple cameras. Finally, our approach combines state-of-the-art accuracy with real-time performance. We will soon make the source code and annotated fisheye dataset available.

Surround-view Fisheye BEV-Perception for Valet Parking: Dataset, Baseline and Distortion-insensitive Multi-task Framework

Surround-view fisheye perception under valet parking scenes is fundamental and crucial in autonomous driving. Environmental conditions in parking lots perform differently from the common public datasets, such as imperfect light and opacity, which substantially impacts on perception performance. Most existing networks based on public datasets may generalize suboptimal results on these valet parking scenes, also affected by the fisheye distortion. In this article, we introduce a new large-scale fisheye dataset called Fisheye Parking Dataset(FPD) to promote the research in dealing with diverse real-world surround-view parking cases. Notably, our compiled FPD exhibits excellent characteristics for different surround-view perception tasks. In addition, we also propose our real-time distortion-insensitive multi-task framework Fisheye Perception Network (FPNet), which improves the surround-view fisheye BEV perception by enhancing the fisheye distortion operation and multi-task lightweight designs. Extensive experiments validate the effectiveness of our approach and the dataset's exceptional generalizability.

Semiparametric integrative interaction analysis for non-small-cell lung cancer

In the genomic analysis, it is significant while challenging to identify markers associated with cancer outcomes or phenotypes. Based on the biological mechanisms of cancers and the characteristics of datasets as well, this paper proposes a novel integrative interaction approach under the semiparametric model, in which the genetic factors and environmental factors are included as the parametric and nonparametric components, respectively. The goal of this approach is to identify the genetic factors and gene-gene interactions associated with cancer outcomes, and meanwhile, estimate the nonlinear effects of environmental factors. The proposed approach is based on the threshold gradient directed regularization (TGDR) technique. Simulation studies indicate that the proposed approach outperforms in the identification of main effects and interactions, and has favorable estimation and prediction accuracy compared with the alternative methods. The analysis of non-small-cell lung carcinomas (NSCLC) datasets from The Cancer Genome Atlas (TCGA) are conducted, showing that the proposed approach can identify markers with important implications and have favorable performance in prediction accuracy, identification stability, and computation cost.

HelixMO: Sample-Efficient Molecular Optimization in Scene-Sensitive Latent Space

Efficient exploration of the chemical space to search the candidate drugs that satisfy various constraints is a fundamental task of drug discovery. Advanced deep generative methods attempt to optimize the molecules in the compact latent space instead of the discrete original space, but the mapping between the original and latent spaces is always kept unchanged during the entire optimization process. The unchanged mapping makes those methods challenging to fast adapt to various optimization scenes and leads to the great demand for assessed molecules (samples) to provide optimization direction, which is a considerable expense for drug discovery. To this end, we design a sample-efficient molecular generative method, HelixMO, which explores the scene-sensitive latent space to promote sample efficiency. The scene-sensitive latent space focuses more on modeling the promising molecules by dynamically adjusting the space mapping by leveraging the correlations between the general and scene-specific characteristics during the optimization process. Extensive experiments demonstrate that HelixMO can achieve competitive performance with only a few assessed samples on four molecular optimization scenes. Ablation studies verify the positive impact of the scene-specific latent space, which is capable of identifying the critical characteristics of the promising molecules. We also deployed HelixMO on the website PaddleHelix (https://paddlehelix.baidu.com/app/drug/drugdesign/forecast) to provide drug design service.

PLATO-K: Internal and External Knowledge Enhanced Dialogue Generation

Recently, the practical deployment of open-domain dialogue systems has been plagued by the knowledge issue of information deficiency and factual inaccuracy. To this end, we introduce PLATO-K based on two-stage dialogic learning to strengthen internal knowledge memorization and external knowledge exploitation. In the first stage, PLATO-K learns through massive dialogue corpora and memorizes essential knowledge into model parameters. In the second stage, PLATO-K mimics human beings to search for external information and to leverage the knowledge in response generation. Extensive experiments reveal that the knowledge issue is alleviated significantly in PLATO-K with such comprehensive internal and external knowledge enhancement. Compared to the existing state-of-the-art Chinese dialogue model, the overall engagingness of PLATO-K is improved remarkably by 36.2% and 49.2% on chit-chat and knowledge-intensive conversations.

GEM-2: Next Generation Molecular Property Prediction Network by Modeling Full-range Many-body Interactions

Molecular property prediction is a fundamental task in the drug and material industries. Physically, the properties of a molecule are determined by its own electronic structure, which is a quantum many-body system and can be exactly described by the Schr"odinger equation. Full-range many-body interactions between electrons have been proven effective in obtaining an accurate solution of the Schr"odinger equation by classical computational chemistry methods, although modeling such interactions consumes an expensive computational cost. Meanwhile, deep learning methods have also demonstrated their competence in molecular property prediction tasks. Inspired by the classical computational chemistry methods, we design a novel method, namely GEM-2, which comprehensively considers full-range many-body interactions in molecules. Multiple tracks are utilized to model the full-range interactions between the many-bodies with different orders, and a novel axial attention mechanism is designed to approximate the full-range interaction modeling with much lower computational cost. Extensive experiments demonstrate the overwhelming superiority of GEM-2 over multiple baseline methods in quantum chemistry and drug discovery tasks. The ablation studies also verify the effectiveness of the full-range many-body interactions.

PLATO-XL: Exploring the Large-scale Pre-training of Dialogue Generation

To explore the limit of dialogue generation pre-training, we present the models of PLATO-XL with up to 11 billion parameters, trained on both Chinese and English social media conversations. To train such large models, we adopt the architecture of unified transformer with high computation and parameter efficiency. In addition, we carry out multi-party aware pre-training to better distinguish the characteristic information in social media conversations. With such designs, PLATO-XL successfully achieves superior performances as compared to other approaches in both Chinese and English chitchat. We further explore the capacity of PLATO-XL on other conversational tasks, such as knowledge grounded dialogue and task-oriented conversation. The experimental results indicate that PLATO-XL obtains state-of-the-art results across multiple conversational tasks, verifying its potential as a foundation model of conversational AI.

Q-TOD: A Query-driven Task-oriented Dialogue System

Existing pipelined task-oriented dialogue systems usually have difficulties adapting to unseen domains, whereas end-to-end systems are plagued by large-scale knowledge bases in practice. In this paper, we introduce a novel query-driven task-oriented dialogue system, namely Q-TOD. The essential information from the dialogue context is extracted into a query, which is further employed to retrieve relevant knowledge records for response generation. Firstly, as the query is in the form of natural language and not confined to the schema of the knowledge base, the issue of domain adaption is alleviated remarkably in Q-TOD. Secondly, as the query enables the decoupling of knowledge retrieval from the generation, Q-TOD gets rid of the issue of knowledge base scalability. To evaluate the effectiveness of the proposed Q-TOD, we collect query annotations for three publicly available task-oriented dialogue datasets. Comprehensive experiments verify that Q-TOD outperforms strong baselines and establishes a new state-of-the-art performance on these datasets.

Effective Vision Transformer Training: A Data-Centric Perspective

Vision Transformers (ViTs) have shown promising performance compared with Convolutional Neural Networks (CNNs), but the training of ViTs is much harder than CNNs. In this paper, we define several metrics, including Dynamic Data Proportion (DDP) and Knowledge Assimilation Rate (KAR), to investigate the training process, and divide it into three periods accordingly: formation, growth and exploration. In particular, at the last stage of training, we observe that only a tiny portion of training examples is used to optimize the model. Given the data-hungry nature of ViTs, we thus ask a simple but important question: is it possible to provide abundant ``effective'' training examples at EVERY stage of training? To address this issue, we need to address two critical questions, \ie, how to measure the ``effectiveness'' of individual training examples, and how to systematically generate enough number of ``effective'' examples when they are running out. To answer the first question, we find that the ``difficulty'' of training samples can be adopted as an indicator to measure the ``effectiveness'' of training samples. To cope with the second question, we propose to dynamically adjust the ``difficulty'' distribution of the training data in these evolution stages. To achieve these two purposes, we propose a novel data-centric ViT training framework to dynamically measure the ``difficulty'' of training samples and generate ``effective'' samples for models at different training stages. Furthermore, to further enlarge the number of ``effective'' samples and alleviate the overfitting problem in the late training stage of ViTs, we propose a patch-level erasing strategy dubbed PatchErasing. Extensive experiments demonstrate the effectiveness of the proposed data-centric ViT training framework and techniques.

Exploiting the Relationship Between Kendall's Rank Correlation and Cosine Similarity for Attribution Protection

Model attributions are important in deep neural networks as they aid practitioners in understanding the models, but recent studies reveal that attributions can be easily perturbed by adding imperceptible noise to the input. The non-differentiable Kendall's rank correlation is a key performance index for attribution protection. In this paper, we first show that the expected Kendall's rank correlation is positively correlated to cosine similarity and then indicate that the direction of attribution is the key to attribution robustness. Based on these findings, we explore the vector space of attribution to explain the shortcomings of attribution defense methods using $\ell_p$ norm and propose integrated gradient regularizer (IGR), which maximizes the cosine similarity between natural and perturbed attributions. Our analysis further exposes that IGR encourages neurons with the same activation states for natural samples and the corresponding perturbed samples, which is shown to induce robustness to gradient-based attribution methods. Our experiments on different models and datasets confirm our analysis on attribution protection and demonstrate a decent improvement in adversarial robustness.

Evolving Decomposed Plasticity Rules for Information-Bottlenecked Meta-Learning

Artificial neural networks (ANNs) are typically confined to accomplishing pre-defined tasks by learning a set of static parameters. In contrast, biological neural networks (BNNs) can adapt to various new tasks by continually updating the neural connections based on the inputs, which is aligned with the paradigm of learning effective learning rules in addition to static parameters, e.g., meta-learning. Among various biologically inspired learning rules, Hebbian plasticity updates the neural network weights using local signals without the guide of an explicit target function, thus enabling an agent to learn automatically without human efforts. However, typical plastic ANNs using a large amount of meta-parameters violate the nature of the genomics bottleneck and potentially deteriorate the generalization capacity. This work proposes a new learning paradigm decomposing those connection-dependent plasticity rules into neuron-dependent rules thus accommodating $Θ(n^2)$ learnable parameters with only $Θ(n)$ meta-parameters. We also thoroughly study the effect of different neural modulation on plasticity. Our algorithms are tested in challenging random 2D maze environments, where the agents have to use their past experiences to shape the neural connections and improve their performances for the future. The results of our experiment validate the following: 1. Plasticity can be adopted to continually update a randomly initialized RNN to surpass pre-trained, more sophisticated recurrent models, especially when coming to long-term memorization. 2. Following the genomics bottleneck, the proposed decomposed plasticity can be comparable to or even more effective than canonical plasticity rules in some instances.

Link the World: Improving Open-domain Conversation with Dynamic Spatiotemporal-aware Knowledge

Making chatbots world aware in a conversation like a human is a crucial challenge, where the world may contain dynamic knowledge and spatiotemporal state. Several recent advances have tried to link the dialog system to a static knowledge base or search engine, but they do not contain all the world information needed for conversations. In contrast, we propose a new method to improve the dialogue system using spatiotemporal aware dynamic knowledge. We utilize service information as a way for the dialogue system to link the world. The system actively builds a request according to the dialog context and spatiotemporal state to get service information and then generates world aware responses. To implement this method, we collect DuSinc, an open-domain human-human dialogue dataset, where a participant can access the service to get the information needed for dialogue responses. Through automatic and human evaluations, we found that service information significantly improves the consistency, informativeness, factuality, and engagingness of the dialogue system, making it behave more like a human. Compared to the pre-trained models without spatiotemporal aware dynamic knowledge, the overall session-level score was improved by 60.87\%. The collection dataset and methods will be open-sourced.

FAKD: Feature Augmented Knowledge Distillation for Semantic Segmentation

In this work, we explore data augmentations for knowledge distillation on semantic segmentation. To avoid over-fitting to the noise in the teacher network, a large number of training examples is essential for knowledge distillation. Imagelevel argumentation techniques like flipping, translation or rotation are widely used in previous knowledge distillation framework. Inspired by the recent progress on semantic directions on feature-space, we propose to include augmentations in feature space for efficient distillation. Specifically, given a semantic direction, an infinite number of augmentations can be obtained for the student in the feature space. Furthermore, the analysis shows that those augmentations can be optimized simultaneously by minimizing an upper bound for the losses defined by augmentations. Based on the observation, a new algorithm is developed for knowledge distillation in semantic segmentation. Extensive experiments on four semantic segmentation benchmarks demonstrate that the proposed method can boost the performance of current knowledge distillation methods without any significant overhead. Code is available at: https://github.com/jianlong-yuan/FAKD.
