Topology-Informed Survival Analysis of Breast Cancer Patients Using the Mapper Algorithm

This study applied a mathematical tool from Topological Data Analysis (TDA), called the Mapper algorithm, to gene expression data from more than 1,000 TCGA-BRCA patients to identify hidden molecular patterns associated with survival. Patients located near high-risk regions of the network showed significantly poorer survival, and highly proliferative gene expression patterns were associated with worse outcomes overall, although treatment narrowed this survival gap across proliferation groups. The analysis further uncovered patients whose survival outcomes were inconsistent with their expected clinical behavior, including a subgroup of Basal-like patients with unexpectedly favorable outcomes linked to a distinct, more treatment-responsive gene signature, revealing molecular programs missed by traditional classification methods. Validation through training and testing on unseen patients confirmed that topology-derived risk groups remained significantly associated with survival after adjusting for age, tumor stage, and treatment, demonstrating that the geometric structure of gene expression data contains clinically meaningful prognostic information beyond traditional breast cancer classification methods.

Graph Multivector Persistence: A Unified Framework for Dynamic Systems

We introduce a persistence-type invariant for finite weighted graphs based on combinatorial multivector dynamics. For each threshold parameter, a relation matrix determines a graph multivector field, whose induced directed dynamics admits a Morse decomposition given by its strongly connected components. As the threshold varies, these multivector fields form a monotone refinement family. We define the Morse persistence diagram by recording the birth and death of Morse sets along this filtration. The construction is purely combinatorial and does not rely on simplicial homology or persistence modules. We prove that the resulting persistence diagram is stable with respect to perturbations of the relation matrix in the sup norm. Each Morse set furthermore carries a combinatorial Conley index, yielding a topologically enriched invariant for multiscale graph structure.

Persistent homology of Morse decomposition in Markov chains based on combinatorial multivector fields

In this paper, we introduce a novel persistence framework for Morse decompositions in Markov chains using combinatorial multivector fields. Our approach provides a structured method to analyze recurrence and stability in finite-state stochastic processes. In our setting filtrations are governed by transition probabilities rather than spatial distances. We construct multivector fields directly from Markov transition matrices, treating states and transitions as elements of a directed graph. By applying Morse decomposition to the induced multivector field, we obtain a hierarchical structure of invariant sets that evolve under changes in transition probabilities. This structure naturally defines a persistence diagram, where each Morse set is indexed by its topological and dynamical complexity via homology and Conley index dimensions.

From Data to Combinatorial Multivector field Through an Optimization-Based Framework

This paper extends and generalizes previous works on constructing combinatorial multivector fields from continuous systems (see [10]) and the construction of combinatorial vector fields from data (see [2]) by introducing an optimization based framework for the construction of combinatorial multivector fields from finite vector field data. We address key challenges in convexity, computational complexity and resolution, providing theoretical guarantees and practical methodologies for generating combinatorial representation of the dynamics of our data.
