Observation of Multiple folding Pathways of beta-hairpin Trpzip2 from Independent Continuous Folding Trajectories

Abstract

We report 10 successfully folding events of trpzip2 by molecular dynamics simulation. It is found that the trizip2 can fold into its native state through different zipper pathways, depending on the ways of forming hydrophobic core. We also find a very fast non-zipper pathway. This indicates that there may be no inconsistencies in the current pictures of beta-hairpin folding mechanisms. These pathways occur with different probabilities. zip-out is the most probable one. This may explain the recent experiment that the turn formation is the rate-limiting step for beta-hairpin folding.

Accurate quantification of protein concentrations and state populations by 2D 1H-N Q-BEST NMR

We introduce 2D Q-BEST NMR as a quantitative approach for determining protein concentrations and relative state populations from a set of three 1 H-15 N correlation spectra. The BEST methodology ensures short overall experimental times and highest sensitivity. The method was validated using ubiquitin as a model system, where a precision of approximately 15-20% was achieved at the level of individual cross-peaks. This precision can be further improved by averaging corrected intensities of well-resolved resonances corresponding to the same protein state. The approach was subsequently applied to the quantification of protein concentrations across multiple samples and to the determination of conformational state populations in proteins exhibiting intrinsic or ligand-induced heterogeneity. In both cases, 2D Q-BEST NMR provides accurate and robust quantification of NMR-visible species, demonstrating its utility as a general spectroscopic tool for quantitative biomolecular NMR analysis.

CPTCs Drive Somatic-Visceral Communication via the Wnt Axis in Somatic Mechanotherapy: A Single-Cell Deep Learning Study

Somatic mechanical stimulation (e.g., acupuncture) exerts systemic immunomodulatory effects, yet the cellular bridge translating peripheral physical force into visceral repair remains elusive. Here, employing a custom interpretable deep learning framework (CARSS) on single-cell RNA sequencing data, we identify CD34+PDGFRα+ telocytes (CPTCs) as the primary mechanosensors in both fascia and colon during bacterial colitis. We show that somatic mechanotherapy triggers an AP-1/Hsp70-dependent transcriptional program in fascial CPTCs, inducing systemic Wnt elevation, which elicits a "transcriptional resonance" in colonic CPTCs, reprogramming their communication network from an inflammatory amplifier to a Wnt-driven regenerative hub. Mechanistically, this axis activates epithelial \b{eta}-catenin/Myc signaling, suppressing apoptosis and restoring barrier integrity independent of immune cells. Our findings define a CPTC-Driven Mechano-Resonance Axis, where CPTCs serve as synchronized relay stations that convert somatic mechanical stimulation into systemic regenerative microenvironments.

Harmonic Torsional Diffusion for Protein-Ligand Flexible Docking

Molecular docking requires reasoning jointly about ligand pose and protein flexibility. Most diffusion-based docking models predict torsional updates with generic Euclidean heads that ignore the periodic geometry of angular variables. This mismatch is especially limiting in flexible docking, where ligand conformations and pocket side chains co-adapt to form the bound complex. Here, we introduce Harmony, a harmonic torsional diffusion framework for flexible protein-ligand docking. Harmony parameterizes ligand and side-chain torsional score fields as derivatives of learned harmonic potentials on the circle, which are noised mode by mode in the Fourier basis owing to the properties of variance-exploding diffusion on the torus. This construction makes periodicity explicit and gives the model a frequency-aware inductive bias over rotameric motion. On the PDBBind benchmark, Harmony improves ligand pose accuracy and pocket all-atom reconstruction over recent flexible docking methods. On PoseBusters, it improves the physical validity of generated complexes. Case studies on EBNA1 and KRAS G12D illustrate the method's behavior on a polar and a shallow binding site, respectively. Together, these results indicate that aligning the score parameterization with the geometry of the diffusion process is a simple and effective lever for improving flexible docking.
